    I would draw the basic lines on a new layer, put the layer on "preserve transparency", draw in the detail, and use the bevel layer effect* or simply draw in the shadows and highlights to give depth.

    *Though I do not endorse the use of such an effect under ordinary circumstances, it seems like it works quite well for this purpose.

    P.S. I gave it every star I had.

    Woo, my first awesome post! This is exciting.

    I have to ask, how did he do it?

    Welll...

    1. I traced Tycho's outline with a solid black brush, using a separate layer for each part (eyes, hair, head, mouth, hands, shirt, etc).
    2. Then I duplicated those layers.
    3. Applied bevel & emboss (tweaking the highlight and shadow colors to make it look less glossy) to the "top" layers
    4. Added a color overlay, picking the appropriate color from the left panel of the comic
    5. Added a 2 pixel drop shadow at a 1 pixel distance (or something like that, I don't remember exactly)
    6. Added an inner shadow to give the yarn a little extra depth
    7. Used a 2 pixel brush eraser to carve out the yarn lines
    8. Merged the two layers for each section
    9. Merged all the sections
    10. Added a touch of monochrome noise to roughen it up a bit and further reduce gloss
    11. Used some stock fabric images for the background
