1) Archive gets funny with the pagination buttons in some cases, like here (why is there a [...] between 1 and 2?)

4) Thomas Kemper's face gets cutoff pretty much everywhere except the newspost screen, and sometimes even there.

6) Are you using a different parser to filter HTML in the newsposts? This one is broke, and isn't broke on the old site.

9) Permalinks are looking at last segment without considering earlier segments - take for instance the following links:

You can basically create a link with any date of your choosing and as long as the last segment is a valid permalink identifier, the link will work. If there isn't an easy fix for this, you might want to consider at least adding a link rel="canonical" tag to make sure the search engines don't get confused.

I agree about the PAX button being hard to find and the "Go to associated comic" button being not prominent enough (likewise with the "go to associated newspost" button on the comic page.
Good stuff: The colors are nice! Increased line-height is a big win! Rotating banner is cool and well placed, though it detracts the eye from the top banner quite a bit - I wouldn't be surprised if you see your top-banner clickthroughs decline.
