It's funny how people complain about the ending but they ignore the huge plot hole in the beginning of the final mission.

How did the Reapers take over the Citadel and why didn't they shut down all the Mass Relays? Remember, it was established in the first game that the Reapers can shut down all the Mass Relays in the galaxy from the Citadel but the Citadel is impenetrable if its arms are closed. So if the Reapers can take over the Citadel even when its arms are closed, why didn't they do it at the beginning of the war and why didn't they shut down all the Mass Relays so they can carve up the galaxy piece by piece just like in all the previous cycles?

There's a lot of reasonable ways you could fix that plot hole though.
When Shepard returned and delivered the Prothean code to seize control of the Citadel back from Saren it's possible this prevented the Citadel from ever acting as a Relay again or at least needing a lengthy re-write of the station's control codes. Perhaps countermeasures were put in place afterwards to prevent that from happening.
When Sovereign returned he couldn't automatically activate the Citadel relay either.
Lastly, there were lots of people on the Citadel and you did a lot of preparation for their defences while wandering around. Possible that C-Sec managed to stall them long enough to prevent galactic annihilation, if not 50 reapers towing the thing away after they clam-shelled up. You did get war assets for it after all.

That's only part of the plot hole. The other part is that the Reapers can shut down all the Mass Relays in the galaxy with the Citadel. In fact, that's why they've been so successful in the past. They shut down all the entire Relay network so everyone is cut off from each other and the Reapers can carve up the galaxy piece by piece. If the Reapers captured the Citadel, why didn't they shut down all the Relays? That would have stranded the Victory fleet and the Crucible.
