Deus Ex 2 (link), though, has one awesome opening. Pity the rest of the game doesn't match up to its predecessor
Also, Suikoden 3 (link) has a beautiful intro. I really wish they'd go back to fully animated intros for their games instead of in-game engine shots, but I suppose hiring a studio costs quite a bit.
