Pretty much every song that's included in the Guilty Gear series is made to be right up there with the best, since it's pretty much one big homage to rock n' roll of all genres. But there's a couple in each game that stand out.
In particular, the latest GG game, Overture, for the 360, had some of the most epic final boss music i've ever heard, partially thanks to the lead-up to it, and partially thanks to how good the actual song is. It went along with an absolutely insane and epic final boss, that had you (Endgame spoilers here.)
dashing across a massive lake of blood in some sort of hell dimension at about 200MPH while playing the equivalent of a 3D Bullet Hell that was being produced by a giant robot in the distance, leaping about 50 stories into the air after closing with the robot, and then going into a Devil May Cry-esque battle to smack down one really crazy woman who wanted to wipe out humanity.
All this takes place after you take down pretty much every "super boss" and unbeatable deus ex machina character from the previous main games, including Justice, and "That Man".
The name of the song is Diva, it's also Valentine's theme song for every skirmish battle you meet her in if you're just playing exhibition matches.
Lufia 2 for the SNES had some awesome music as well. I can think of another song that belongs here, but it'd probably spoil the depressing/bittersweet ending to an incredibly good game.
Here's the Sinistral Battle Theme. It only played when you were taking out the sinistrals.
Playing a lot of Thief does something to you. Whenever I hear wind chimes or bells like the one in the intro... I get all tense. Like the ones in Constantine's mansion. There's a sneaksie watching me from somewhere.

Heh, you know now that you mention it I actually get pretty tense as well around wind chimes. Completely an unconscious reaction on my part - half the time I don't even realize I'm doing it. I remember hanging out on a female acquaintance's backyard patio one day, and it happened to have a wind chime dangling near the patio door. At one point she turned to me, gave me a funny look and said "Umm....why the heck do you look so nervous?"

Archonex: That Lufia II song made me immediatly go to eBay and bid on it. I played the first game but never the second one, so thank you for reminding me of a great game I've always meant to play.
I can't find any youtube videos since I'm at work, but I really liked the hell out of the music from Faxanadu. If I remember I'll look for some videos when I get home.
I'll check out their myspace when back on my own rig.

Hey guys, I'm looking for a piece of Zelda music that's half stuck in my head, but I can't remember what it is. All I can remember is that it has Zelda's theme, but redone in a more epic feel. I think it's a boss battle or something, but I can't even remember what game it's from. Any help?
Man, I cannot believe nobody has mentioned Hyperblade yet.
Track 3 is my fave, but since I cannot find a youtube clip of it,, I guess I'll have to settle for track 4, which is still pretty good:
Sonic adventure had this awesome guy, but most people never heard it. The snow level in SA had 3 different music arrangements and sections. The middle section is so short, most people never got to hear the music actually kick in.

Suikoden IV - Orange Colored Scenery
After trying and failing numerous times, this next song always sounds like a reward for surviving so long when the main melody finally kicks in:
Super Mario Galaxy - Purple Comet
Finally, an underrated song from an underrated masterpiece:
Metroid Prime 3: Corruption - Bryyo Cliffside

My vote is for this one http://dod.vgmix.com/current/Anon-Sonic2-Vestigial-16bit-DoD.mp3
It's some kind of jazz fuzion sonic 2 medley.

Try out my Comprehensive Datalinks Update. Now v1.3!
Resident Evil 2 - Left Alone
Bionic Commando Rearmed - Killt's Hidden Treasures
Quite a bit more orchestral than GG. Jazzier as well. More diverse than the Guilty Gear soundtrack.
Marionette Purple
Lust Sin
Catus Carnival
Under Heaven Destruction
Edit: add another one in for good measure. Really like how it incorporates chinese melodies with TEH METAL.
