4) Thomas Kemper's face gets cutoff pretty much everywhere except the newspost screen, and sometimes even there.
5) Something funny on this page: http://beta.penny-arcade.com/comic/2009/08/31 - The current site doesn't show that Amalgamations comic, and lands on a different date when you are paging through the prev/next buttons.
6) Are you using a different parser to filter HTML in the newsposts? This one is broke, and isn't broke on the old site.
You can basically create a link with any date of your choosing and as long as the last segment is a valid permalink identifier, the link will work. If there isn't an easy fix for this, you might want to consider at least adding a link rel="canonical" tag to make sure the search engines don't get confused.

I agree about the PAX button being hard to find and the "Go to associated comic" button being not prominent enough (likewise with the "go to associated newspost" button on the comic page.
Good stuff: The colors are nice! Increased line-height is a big win! Rotating banner is cool and well placed, though it detracts the eye from the top banner quite a bit - I wouldn't be surprised if you see your top-banner clickthroughs decline.
I really like the heroFeature header on the main page and wish that I had the know-how to steal it implement something similar for my own company's website.

Pretty much.
So the bad news is, the official search is...bad. The good news is, it doesn't really matter.
The crap is Ubercon?
We were told during the last redesign that this will never happen. M&J don't want the comic on the main page.
Working on it now
Got any change?
1) Archive gets funny with the pagination buttons in some cases, like here (why is there a [...] between 1 and 2?)
2) The stylesheet is breaking <ul> tags in newsposts, see: http://beta.penny-arcade.com/2002/2/22/ compared to http://www.penny-arcade.com/2002/2/22/
3) Email Address oddity (e.g. kkuan+batjew@...) on old Batjew/Safety Monkey posts - is this intentional? See: http://beta.penny-arcade.com/2002/02/22/gone-daddy-gonethe-love-is-gone

7) Duplicate newspost here: http://beta.penny-arcade.com/2005/08/23 - This also happens on the current site.
8) Severely broken HTML here: http://beta.penny-arcade.com/2005/08/19
9) Permalinks are looking at last segment without considering earlier segments - take for instance the following links:
http://beta.penny-arcade.com/2005/08/10/pax6
http://beta.penny-arcade.com/2005/08/10/pax7
http://beta.penny-arcade.com/2005/08/10/pax8

I agree with this.
