Seems like these have an emphasis on vocals. Another one that kinda qualifies is Sounds of Silence - Simon Garfunkle....but it's not quite as haunting as the other ones (especially the first two).
Also, maybe stuff like Nebel and Mutter by Rammstein. Epic, softer metal ballads? I find Nebel incredibly beautiful but I don't know if the fact I know what he's singing contributes to that or not.
The first song that comes to mind when reading your post is "House of the Rising Sun" by the Animals although I'm not sure it is what you're looking for, as the only song I know that you've listed is Sound of Silence.
Bittersweet by Apocalyptica? I dunno, while since I listened to that.

I've been listening to Abbey Road lately, and I'm reminded just how beautiful both of Harrison's main contributions to the album, Something and Here Comes the Sun, truly are.
Something is arguably the finest love song ever recorded, and Here Comes the Sun also took on a new level for me after George died, sort of the way Instant Karma kind of takes on a different level when you realize how John died.
Also, for Simon and Garfunkle, I LOVE the song America. Absolutely beautiful. Yes' cover of it is brilliant, but much more upbeat.
Crosby, Stills, Nash, and Young: Wooden Ships, and Pink Floyd's Wish You Were Here also do it for me.
The vocals are kind of Emo-sounding (no screaming at all, but a little pitchy sometimes), but the music is extremely well-written and layered. Lots of piano and distortion. Has sort of a progressive meets classical feel.

As far as beautiful songs, if you like 'Learning To Fly,' there's a couple of others on that album - 'Sorrow' mainly, but also the ridiculously elegaic 'On The Turning Away.'
