It's been far too long since I've played this. I need to give it another playthrough.
I've seen a lot of mods referenced, but have never used any. Any details/urls for some of the recommended ones?

Shifter was linked to a few pages back. If you don't mind a few twists to the game engine, it's definitely worth a look. Skillpoint system aside, it adds a ton of neat stuff, including but not limited to:
- Alt-fire for weapons; combat knives can be thrown, the plasma gun shoots a ricocheting projectile, and the flamethrower launches an exploding ball of napalm.
- Rewritable augs; augs can be overwritten, and redundant aug canisters can be used to upgrade existing ones at medbots.
- Regeneration now has a 'passive' mode, where it can remain active at reduced cost and heal you when necessary, and it does not automatically shut off; power recirculator activates automatically when it can minimize energy drain.
- Unique weapons; alternate versions of the nanoswords, a toxin blade, a magnum, a modded stealth pistol, a blackjack (a better baton), a variant of the combat shotgun, a precision rifle (sniper w/ faster ROF), and a rail gun, that I know of.
- Some changes to the items; Zyme adds a bullet-time effect, and flares last a lot longer.
- There is a skull-gun aug; a cranial-mounted plasma launcher
- Some additions to the engine; bodies are now blown back by particularly hard hits, some new water particle effects, bodies are harder to gib, enemies now have some randomly dropped goodies (ammo, money, smokes/drugs, food, etc.)
- Numerous minor changes; animals that are knocked out no longer die, Ford Schick reappears (and Smuggler's discount persists, with dialog reflecting this), it's clearer which doors can be destroyed (and by what).
As I said earlier, it also works with other mods; I can tell you this much, it smoothed out a lot of the rough edges in Redsun and Carone. I encourage at least one try just to see if you like it.
Edit: As for other mods, here are four that I'm quite fond of. Didn't see them linked earlier, so I'll put 'em here.
ZODIAC - Paul Denton mod, wherein you control him in a separate story after JC leaves Hong Kong. Expect more conspiracy nonsense, blatant references to, among other things, Ghost in the Shell and Independence Day, some new weapons, new music and some solid action. Some solutions are a bit obtuse, or require you to be extra-vigilant for that one datacube or security panel, but on the whole it's a great mod.
Redsun2020 - UNATCO agent Joseph gets blackjacked and kidnapped by the Japanese government, and his attempts at escape lead him into the middle of a Yakuza war. Frankly, the story is only half-done; some objectives and triggers are set wrong, some things just don't get explained, and the dialog is strictly amateur stuff. On the upside, it has fantastic level design, some new music, and some really memorable action scenes - they really did a good job with the individual levels, if not the story that ties them together.
Hotel Carone - An alternate version of that period of time between the Lebedev mission and JC's trip to Hong Kong. The NSF jacked the titular UNATCO hideout, and JC gets the fun, Rainbow Six-style task of getting it back; killing terrorists, securing hostages and Ambrosia barrels, and disarming bombs. Six maps in total. Apart from one new weapon, it's by and large the same DX experience you've come to know and love, just in some bigass maps with lots of objectives and means of achieving them. Comes with a cool extended remix of one of the ending tunes as the intro/outro music, and on the whole it's pretty well-made.
Burden of 80 Proof - A short, but very sweet and excellently written mod. Far, far from the world of DX, a young and spry programmer has to duck out of work early and scrounge up enough cash to buy beer and other goodies for a party this weekend. It's fairly short, and there isn't much in the way of action, apart from a few specific levels, but it's loads of fun and definitely worlds apart from any other mod. Collect all the robot toys for fun, profit, and a handy EMP weapon in a pinch.
A few pages back, people were brainstorming gameplay restrictions for their next run. Gamespy had a thread in which someone had completed a no-skills, no-augs game. Unfortunately, I can't seem to find it.

I still recall my favorite level in DE being the undersea lab. The feeling of claustrophobia, being utterly alone, the broken equipment, escaped lab experiments just made it so good. And when you finally did what you came down there to do, Simons starts talking crap over your com and threatening you. Man it was great. Just thinking about that now...BioShock should be a hell of a game.

Also, the .INI file is easy to edit. I had a lot of fun reversing Havoc gravity direction in the demo- the moment something was nudged and affected by physics it would fall into the sky. The trick was to get rid of enemies and objects without accidentally dislodging yourself.

It was also immensely irritating that you couldn't pick and choose what items to take (which is odd, because you could in Spector's previous game, System Shock 2).

It's actually an older reference to that. 'Will no one help the widow's son" is an old, old, old freemason's code-phrase.
The Masonic call of distress. The man they admire, Hiram Abiff, supposedly a craftsman for King David, was a widow's son.
Any time a Freemason hears this (possibly combined with an arm gesture) they are obliged to assist the Mason in trouble, if it is more likely that they would save him than that they would die.
This phrase is not so secret any more, especially since it's publication in the Illuminatus Trilogy by Robert Anton Wilson.

I've kinda hit a snag. The problem is that almost none of the enemies use pistols anymore. So, yeah, they're shooting at me with shotguns and automatic rifles, but the real problem is that when I kill them, their ammo is useless to me. And there's very little ammo just sitting around.
I hate these topics that make me want to play these awesome games again when I don´t even have time to finish the games I have started.
If it was up to G&T every couple of months I would replay not only Deus Ex but Fallout, Planescape, X-Com and Vampire Bloodlines...

Also, unless you've got Silent Running at maximum, Miguel can move faster unnoticed than you can. For some reason, guards don't react to his footsteps; use him to drop enemies from behind when you can. And don't forget about the mini-crossbow. Regular darts are about as good as pistol rounds, and you'll come across quite a few along the way. And if you're advanced or better in pistols, a headshot with a tranq dart will knock an enemy out in seconds, or sometimes on contact.

Edit: Drak, that was the very first thing I did. Didn't help much.
You can walk up behind people and club them in the head up until you reach that first bot maintanence area. From there if you sneak around the right side you can either move to the next chamber (this has a large room in the center with numerous points of entry, your weapons and a ton of other equipment are very close to this) or get to the second floor of the bot area, lots of crouching will get you up unnoticed and you'll have time to hack a terminal to control the bots in the area.

Yeah, I tend to take Speed Enhancement myself unless I'm going hardcore stealth. There is something to be said for cloaking and going silent, energy-intensive though it may be
Some guards will go straight for an alarm, even if you're in the way. With no skill in low tech weaponry, you can still safely beat them to death before they can activate one. The armory guard is one of them; the two in the lab do this as well. Miguel hits fast enough to interrupt, too, provided he gets there in time.
If you're really hurting for ammo, consider nicking a pepper spray gun. It makes a surprisingly good complement to the prod, especially for those cases where you have to come straight at a guy, and usually while they're blinded one good zap to the face will finish the job. It can even be useful just to get a guy to hold still so you can draw a bead on his head.
Lastly, unless you're strictly adhering to a pistols-only policy, consider taking the plasma rifle for a spin. Even without any skill in big guns, it can still do a ton of damage and you can safely discard it when it runs dry. One good shot to the body will flatten most regular enemies, and it's a fun and oddly poetic way to clear out the central chamber.
