iPhone apps not transferring

Whenever I try to transfer purchases from my iPhone to my laptop, the little progress bar looks like it's transferring my apps, but once the sync is over the apps don't show up in iTunes.

This is a problem, because I want to install the new iOS, and that requires wiping the iPhone, meaning I would lose all the apps that I can't backup on to my laptop.

I'm pretty sure it's a problem with authorization. I used to have about 30 apps, but then my old laptop broke. I got a new laptop and tried to move my iPhone data to it, but things went weird and I could never get the apps synced between the iPhone and the laptop properly again. Some of the old apps were in my iTunes library but not on the iPhone, and any purchases I've made with my iPhone since the new laptop I haven't been able to transfer/backup.

I've tried deauthorizing my iTunes and then reauthorizing it, but that didn't work. I've tried the hard reboot for the iPhone, and that didn't work. I've tried loading the apps to a different computer, but I had the same problem and no apps transfered (seems to suggest the problem is with the iPhone's authorizations). I'm out of ideas. Nothing on Apple's website seems to address this.

    Sorry for bumping, but does anybody have an idea here?

    Would an Apple store even be helpful with this, or should I just bite the bullet and wipe the iPhone and start over?

    Backup your phone. Install new OS. Restore the backup.

    Backing up the phone doesn't seem to save the apps that I've downloaded from the phone. At least, as far as I can tell in iTunes. Is the backup saved somewhere else where I can see what's been backed up?

    It does save your apps. When you restore, hold down shift or command so you can select the backup you want to use.

    Sounds like we've got the same problem, I've even tried downloading a couple of apps in iTunes, had never done that in 2yrs w/my 3G. They showed up in the apps folder for less than a minute each!!!
    I'm on my iPhone now, but am going to switch to my Mac & I'll give you a more complete rundown of my problem

    First off, if you update your phone to iOS4, you shouldn't lose anything - contacts, calenders, apps, music... nada! When you plug in do a backup just in case something goes wrong & then just hit update, I did all my software updates w/no problems even tho' my apps were never copying into the iTunes apps folder. This should get you right into the new OS (but do nothing for the app problem).

    Secondly, I think "Six" is right, if you restore from a backup, that's a complete image of your phone that's saved before any "syncing" is done, so should be a bit for bit replica of what you had at the time of b/u & there should be an opportunity for you to chose which one to use for the restore.

    I first noticed that my phone had relationship issues with itunes (haha), when I had my 3g replaced in early June

    ...maybe there's something in common that we've done & we can finally get to "SYNC heaven", because that's the one and ONLY thing I haven't cared for in the whole iPhone experience!

    HISTORY:
    My son & I got iphone 3G's at the same time almost 2 years ago and we both plugged into iTunes with my account login, it distinguished between the two phones no problem. After a short time of suffering some difficulties, he created his own iTunes account & possibly about that time I created a separate user logon for the Mac for him. Everything seemed to go OK, except every time I tried to make sense of the sync process, specifically the proper settings to get the desired result, all I got was confused, but it would sync & I was too busy to look closely at what went on. Anyhow,I figured no big deal, I was getting all the updates & figured everything else was no big loss, if it took a crap I'd try a restore from backup & if I didn't like it, I'd just reset & download everything again!

    Well about three weeks ago my phone started losing it's charge really fast, so i start looking into replacing the battery DIY style. My son sez why don't you take it in under AppleCare.... I KNEW I kept him around for SOMETHING!! Well I take it in, tell the genius my battery sucks, he hooks it up to a laptop, runs some diagnostics & sez it's not the battery, the phone just isn't/won't charge it properly, hang on while i get you a new iPhone (still a 3g). He switched over the SIM card, said do a restore & I should be all set. Well, I decided to do a Sync since I didn't want to waste a nice fresh start by erasing the new OS & copying the OS that got backed up onto my computer from my old phone. Don't know if it really makes any diff. but I can tell you there's a whole thread on the Apple Forums on that very subject!
    Of course, when syncing, I get all goofed up on what to check, click SYNC and get one of those patented warning boxes..."Do you really want to do that ??? If you do your head will ache for 3 days (cuz you just lost all your APPS)" Of course when you click to cancel, it un-checks everything you previously checked & of course I forgot that so when I clicked sync again, it synced exactly NOTHING to my phone! Thankfully i was able to redo & get my contacts, calender & music, but when I looked at the APPS TAB, the left hand window which shows the Apps that are saved in iTunes had NONE of mine, but every one of my son's!!!

    I thought , well, all's not lost, we have quite a few of the same apps, so i synced up those I wanted. This seemed good until I went into the App Store on the iphone... went to Search, found an app I wanted, but it rejected my password twice! Finally as I went to enter it for the third time I noticed it was asking for the password to my son's account....argh!!! Luckily, this was only happening on the search tab, wound up deleting those apps from the phone and my iTunes account, went back into the app store on the phone & downloaded an app under the Categories tab & that cured it asking for my son's pw!

    Unfortunately, I still can't get my apps to sync up to iTunes & I learned those copies would be in a sub-folder of your "iTunes Music" folder named "Mobile Applications". On my computer, this is set up to share across accounts with my son and sure enough, when I looked, there were al 26 of his "*.ipa" files and exactly none of mine.

    BTW, on my Mac, the backups are saved in "~/Library/iTunes/Mobile Backups/" with the "~" meaning your home folder, if you're running Windows, you probably could try a search in my computer for "Mobile Backups" or just search for all the folders named "iTunes". I've tried all the de-authorize, authorize & "Transfer purchases from iPod" (under "File" on the menu bar), if you make any headway or see some similarity in what I've said here, please don't hesitate to post it here!!
