The real twist is that the Turian Councillor is actually correct and the Reapers really don't exist. The entire plot of Mass Effect was an elaborate hazing ritual which new Spectres are traditionally put through by their fellow Spectres.
To Turians, the whole "Prothean Beacon" thing is a very obvious prank and they play along as part of the tradition. Unfortunately, Saren and Nihlus didn't realize that humans have a subtly different perception of humor and one thing led to another and now Saren's dead and everyone is too embarrassed to tell Shepard that its all been a prank so the Council is still awkwardly playing along because they can't figure out what to do.

I didn't know there was much to justify myself. But at the end I was just like
"A human-shaped Reaper, how interesting."
, then I was all PEW PEW PEW and then I was all
"This base shouldn't exist." and TIM was like "No, you can't do this, Shepard!" and I was like "Shut up!" then I slapped him and walked away in slow motion while the base blew up.

I figured the Protheans were just extremely smart and/or a species that evolved relatively rapidly, and once they achieved a relatively high degree of space exploration the Reapers showed up sooner than they normally do. That plus the Prothean tendency to fuck around with less evolved species probably means that this time around, galactic civilization developed slower and there was more time for more species to show up at around the same time before Sovereign and his merry bunch showed up to pull the whole cleansing thing.

I personally think both ME1 and ME2's endings are weaker, story wise, then the games that proceeded them. Substantially so. I think that's okay, though, because the ending is, time wise, about...5% of the game? More or less? Personally, the actual ending gameplay is what I care more about. Between the two, I prefer the multi-part suicide mission to fighting King Hopper (though walking around the outside of the Presidium was very cool the first time, it hasn't held up to me).
The ending is just one part of the game. Then again, my focus in ME's environment always interested me more than ME's plot (which is not to say the plot is boring overall). Coming to a close with the third game means the ending will be brought under extra scrutiny, but honestly, I'd probably be very satisfied again if everything leading up to the end was as enjoyable as it had been in ME2.
EDIT: And then again, in terms of actual combat and experience, the suicide mission is probably my favorite experiences in ME period.

sentinel will involve a run up to the general's face and then a melee button-mashing battle as you gradually beat the general's face in
vanguard will have both charging in from across the field, and like the rest of vanguarding has the highest risk/reward: if your charge is more powerful you can send the general straight through the nearest bulkhead out into space

Have you been playing Jade Empire again? Because that's exactly what the final boss does there. And I prefer the current ending to that.
That piece of concept art looks a lot like an organic creature. Maybe they were trying to maintain the robotic image that Reapers have. I still like the concept art better, even though the resemblance to the Terminator was something I cared much for.
