iTunes shenanigans

Trying to update my iPhone 3GS OS and sync both my wife's and my iPhone with the MacBook, and then the MacBook with her new work iPad. Problem is, I can't even get past updating the OS of my phone 'cause iTunes is telling me to transfer my purchased apps first. I keep trying to do what I think I should do to accomplish this but it's not working. It's quite possible that I'm missing something since I have no iTunes experience prior to becoming an indentured servant to Steve Jobs. Any help would be greatly appreciated.

Did you authorize the devices with the associated iTunes account?

Is it really not working or is it working and just flashing up that message again? I had an issue 2 or 3 versions of iTunes back (don't know if that was the cause, but it hasn't happened on 10 yet) that I would right click on my iPhone in the list, transfer purchases, it would do a sync, I would check and all my apps and music where in the purchased lists etc, but when I tried to update again it flashed up the same message, every time. In the end I just did the update and I never lost anything.

Its not happened again though, so I'm not saying just go ahead and update it, but worth checking if anything is actually missing after a sync.

How are you transferring purchases over? File->Transfer purchases from iPod ought to work. If not, restart both the iPhone and the computer and try again.
