OP says he's looking for lesser-known titles that don't make a lot of best-of lists, and Diddy Kong Racing isn't exactly an obscure title, IMO. All Rare titles were high-profile back in those days.
Yeah, but there's been a lot of mentioning of other high profile games and I haven't seen any of Diddy.

I would like to second this. I absolutely LOVED this game and played it from beginning to end - found everything & did everything there was to do!
A lot of people never really got into this game because it took some getting used to, but after a few levels of "shake shake!" you just can't put it down.

Yeah, things fell off the rails a little bit. But what I am starting to think is that the N64 really did not have all that many obscure cool titles.
I have a list from this thread I am going to check out though, like Space Station Jet Force Gemini. Mischief Makers looks nifty.
I think Sin and Punishment set the standards so damn high that it's going to be hard to match. I really love that game.
I think if someone ever made a list of "Top 10 star wars video games", it would just go:
#1: Every single star wars game on the N64.
#2: You know what? Fuck this list. Go get your N64 out and start playing those star wars games.
That's just because it was the golden age of Lucasarts star wars games. On the PC at or near that time, you had Jedi Knight and Tie Fighter/X-Wing Alliance (and the superior versions of Star Wars: Eipisode 1 Racer and Rogue Squadron) - aka, the real best Star Wars games.
I ended up buying Racer & Rogue on both the PC and N64. It was always a matter of controls vs framerate. Racer controller better on the N64 but looked/played better on the PC.
Same with Rogue Squadron.
Of course this would likely have been solved if I had a Joystick.
Edit: Oh, anywho, Rayman 2: The Great Escape is one of the best games on the platform, though to be fair it's on so many platforms that you're better served playing it elsewhere.

If I'm remembering correctly, the N64 version is the only one that had gibberish-speech, which is a major selling point for me. I loved that game so stinking much.
This. The controls were finnicky as heck, but the game was pretty fun. And Beetle Adventure Racing is one of the best racing games ever.
I'm glad to see all the love for Space Station Silicon Valley. If it weren't for the dreadful "Can't beat the game" thing it might have done a bit better.

Was it Waverace 64 or was it the Gamecube version that became incredibly easy once you got the hang of it? Loved both versions anyways, racing around a constantly changing track terrain is the best thing ever.

The PC, N64, and Dreamcast version all have the Gibberish-speech. (I'm not entirely certain what the PS2 build had, but I believe it's gibberish.)
The PSX version did not, and had english speech. This, in addition to other scale-backs due to technical limitations make it the worst port of the bunch.
Edit: Wikipedia tells me that the speech was a selectable option in the PS2 version.
I absolutely loved Flying Dragon. It's basically a fighting game with ridiculous gimicks (Rpg style leveling up for characters and items, equipable items, a little bit of strategy, 100's of collectibles).
I'm not really sure how great it's aged, but I sunk an almost comical amount of time into that game back in the day.
I've been meaning to try that one out, so I'm glad to hear it. I might import the sequel as well.
Two games that I can think of that people might pass up based purely on brand are "Xena: Talisman of Fate" and "Hot Wheels Turbo Racing". Both are goofy but have been a blast in multiplayer. Xena is a 4P free-range fighter, the animation in it is weird and some of the moves are bizarre, but even as someone who has no interest in the show I was able to have fun with it.
Hot Wheels is a 2P racer where you can do impossible stunts, rotating at incredible speeds in all directions to build up a turbo meter, which you can use to zoom around and bust through destructible elements in the stages. It won't replace F-Zero X but it's still a fun diversion.
"Road Rash 64" is another one worth mentioning, motorcycle racing game up to 4 players. Again, goofy as hell, but fun to race past people and club them off their bike.
BTW I'd like to second the mentions of Winback, Star Wars: Episode I Racer, Fighter's Destiny, Gauntlet Legends, and the Pokémon Stadium 2 minigames. Those provided some hilarious/awesome multiplayer fun!

No really, thanks, it is good to know that for sure. I'm not sure why I didn't just wikipedia-it for myself, but I'm lazy today.
The best part about Shadows were the debug mode cheats that let you play as stormtroopers and stuff.
And a Wampa!
Shadows of the Empire was my second N64 game, I still remember very clearly the day I got it, since getting games was rare those days. Even as a kid I was mostly aware the game wasn't very good, but I didn't care, not only did I have few games, but it was Star Wars! Also, great soundtrack.
I see most good games have been mentioned, but I didn't see Beetle Adventure Racing (sorry if someone already recommended it), I remember having a blast with it!
EDIT: Yes it was mentioned :P
If you have friends who will play it with you, this is secretly the best version of Duke. Supposedly some people are working on a mod to bring some of its features over to the PC version, but who knows when or if that'll ever come out.
edit: It also has the best box art of any N64 game by virtue of not being a shitty 3D render of a guy.
This so hard. It's multiplayer was second to Goldeneye. Hell, I wasted many hours just playing against the bots, rigging rooms wall to wall with proximity mines and luring them in.
The Nintendo 64 has brough me some of my most fond memories in video gaming, and to this day Banjo-Kazooie still remains my favorite game of all time. I've recently tried it's sequel for the first time on the 360, and it's hard to get into the flow of it. After BK Rare got pretty collect-a-thon happy and in my opinion a lot of their games suffered for it. At least for those without extreme OCD. I only beat Donkey Kong 64's normal ending and that was enough. Couldn't be bothered to try for 100%. Banjo-Kazooie had a nice ballance between tight level design and just enough stuff to collect to keep you interested.
None of the TVs I had when I owned my N64 even had stereo inputs. Just a yellow and white rca connections. I had to go out and buy a Y-cable for audio to sound properly.
I on the other hand hated Quest 64, all you needed was to level up the water spell and you'd beat the game with that single spell. Not that I even tried beating it.
There was something, something I can't remember, but it was either horrible gameplay or story. There must have been something really dumb that made me hate it.

Doom 64 and Quake 2 were really nice unique looking versions of the classic shooters.
Shadowman 64 was the best version and I found to be really atmospheric.
Rakuga Kids is a fighting scribble-em-up. Really unique and quite fun.
Snowboard kids 1 and 2 great alt. to mario kart
1080 snowboarding IMO is still the greatest game in its genre.
Pokemon Puzzle league one of the best puzzle games of that era of consoles.
Forsaken 64 was quite a good descent clone.
I enjoyed Starcraft 64. It let two people control one player, something the PC versions don't do.
