The Guiding Principles and New Rules document is now in effect.
Fire Pro Wrestling 2 has spent more time in my Nintendo portables than any other game, by a wide, wide margin. Wrestling that isn't an arcadey mash-fest or cheap-fest for the win.
Say want you want, but Zoo Keeper has been my trusted companion ever since its release. Never a boring bus trip again. Can't wait to try Hotel Dusk though.
Phoenix Wright 1 and 2 have completely stolen my heart. It´s the insane characters, the plots with a twist after twist, the brain teasing and the sound effects. I love it.
The Castlevania games, barring Harmony, which was nice but not as nice. Yoshi's Island 2 (and, well, 1, which you can play on the GBA). Phoenix Wright. Advance Wars. Animal Crossing DS New Super Mario Bros., Pokemon of all kinds.
But going by the amount of time and love I've sunk into a game? Pokemon. By far.
Megaman Zero 2 - Fast, kickass action with lots of great characters and bosses, great level design and music and a great challenge.
Metroid Fusion - It's atmosphere is remarkably similar to the movie 'Aliens' plus the gameplay is top notch. The SA X is god-damned scary, not many enemies have made me shout 'SHITSHITSHITSHIT!!' and run away as fast as possible when I came across them. Games need more unkillable bad guys.
Mario and Luigi: Superstar Saga - Laugh out loud hilarious, great graphics and a great combat system, an absolute joy to play, plus it has loads of great cameos from other characters you don't usually see in the Mario games.
Sonic Advance 2 - Fast, fun and time-attack is hella addctive
Yoshi's Island - One of the finest and best looking platformers I have ever played
DS
Pheonix Wright - Fantastic story, characters and humour. Beating opponents and making breakthroughs in the case is just as satifying as getting a headshot in a multiplayer FPS in my opinion. "Take THAT you motherf**ker!! No f**ing way you are going to get out of this one, muhahahaha!" . *defendant somehow wriggles out of somehow* "GOD DAMINT!!" . Some of the cases are just epic.
Castlevania Dawn of Sorrow - So much depth and atmosphere. Awesome game all-round.
Sonic Rush - Best Sonic game in decades, plus the soundtrack is simply fantastic.
Resident Evil DS - I don't care what you guys think, I thought this was an excellent game, 'rebirth' mode makes the game a lot more tense and challenging plus there are a lot more (good) puzzles, plus, the knife swinging mechanics are a lot more solid than one would first think.

Elite Beat Agents.
It's a weird game and is different from everything else out there, but holy fuck is it ever awesome. Even though some of the songs aren't even that great this game manages to make them better. It's easily my favourite DS game.
You can't go wrong with the Castlevania's, either.
Megaman Zero 2 - Fast, kickass action with lots of great characters and bosses, great level design and music and a great challenge.
I dont know if anyone else feels the same way, but I would highly suggest playing this on a GBA(or SP), the DS lite may work, but I found it far easier to play on the GBA than a DS.
Clubhouse Games. There's just so much in there. With 42 different card, board, puzzle, and action games to choose from, you're bound to find something you like to play over and over. Plus, you'll probably learn something too, like how to actually play dominoes.
GBA: Super Robot War/Taisen stuff. Cause I like strategy/RPGs and Transformers long ago instilled a need in me to blow crap up with giant robots. Also much less prone to random number generator screw than Fire Emblem.
DS: Phoenix Wright and Castlevania stuff. Basically for the same reasons everyone else has said or will say.
Final Fantasies - Seriously, nothing better than having these things portable.
A Link to the Past - Maybe this just has to do with my utter obsession on replaying my childhood in portable game format. It is so satisfying to be waiting for class to start, but plowing through that fucking Water Temple.
Seconding this as well. Never thought I'd play a GBA game that was genuinly scary. Still the best Metroid game in my honest opinion, although it was my first Metroid game.
I only one of each (well, two DS games, but King Kong is amazingly bad.) so it would have to be for me:
Pokemon FireRed (GBA)
Resident Evil (DS)
Both are great remake/ports of their originals. Resident Evil could have just added the quick-reload and 180 turn and I would have been happy, but the knife-fights, and extra puzzles in Rebirth = teh win. Capcom better port RE2 to DS -- ughhgsdfhdsf.
[spoiler:08a51366ef] I just creamed my pants at the thought. [/spoiler:08a51366ef]
I recommend for the GBA Yoshi's Island, Sonic Advance 3 and Tales of Phantasia.

-Z.O.E. the fist of mars. It was portable Z.O.E. and tactical. story sucked, but gameplay was fun.
I've always wanted to play this, but I've never seen it in a store, ever. Is it difficult to find, or am I just unlucky? I don't want to buy it on eBay, due to the high amount of bootleg GBA games there.

I've only seen this game two times.
Once in a import shop, it was the japanese version going for $80
Once at Bestbuy when I bought it.
Other than that, I have yet to see it again. It was a great game (in my opinion) but now that I think about it, I guess it is pretty hard to find. Hell, I don't even have my copy any more.
I have been praying to the gaming gods that they make a PSP version of Z.O.E. and a Fist of Mars 2 for the DS

Thanks to Elite Beat Agents, I have had "You're the Inspiration" by Chicago stuck in my head for two days.
Thanks to having "You're the Inspiration" by Chicago stuck in my head for two days, I am now awesome at that song in Elite Beat Agents.
Why has no one mentioned Golden Sun and Golden Sun: The Lost Age? They not only remind of old-school SNES RPGs, they're crazy good!
Because they're dull and boring.
Ok I'm kidding, I almost beat the original. But you have to admit, they do fall into the sort of been-there, done-that formula of RPG's. The "choices" you have to make aren't really even choices at all!
Some people absolutely hate it, but the game I've sunk the most hours into on either platform is Final Fantasy Tactics Advance (GBA). Maybe it's just because I've never played the original (despite owning it, I just haven't gotten into it yet), but I really, really liked it.
Favorite DS game is Elite Beat Agents. Phoenix Wright and it's sequel are second in line. They stand far above everything else in my mind, though I can name off a good 20+ fantastic DS games. Says a fair bit about those two.
Favorite GBA game would probably be either Fire Emblem (the original here, or FE7 in Japan) or Pokemon Emerald. I couldn't possibly choose between those two games. Nothing else even comes a little bit close to those two.

Senility. The original came out . . . 5 years ago? 6? I loved them, which was kind of a given since I'm fond of the development team's previous work on Shining Force games.
TC love is mostly on the Wii these days. I love Trauma Center but the Ninja Gaiden-esque difficulty makes it hard for me to recommend to people besides friends I enjoy seeing suffer.
Trauma Center fits the DS like a glove. I didn't take to the Wii version.
I also didn't think it was nearly as frustrating as it was made out to be. The difficulty doesn't really ramp up until chapter 5, and it doesn't get absolutely ridiculous until the bonus missions.
Posts
Bonus: It's cheap if you can find it.
Advance Wars for bringing cute back to wars. Other than that I must say Nanoloop since that is the cartridge that gets the most wear and tear.
Because I'm a total whore.

Yes, the cell phone version!

Phoenix Wright.
Advance Wars.
Mario Kart.
And ELITE BEAT AGENTS!
Lots of other good stuff, but these are the true essentials to get any new DS owner started. There is a Penny Arcade DS game recommendation wiki here:

Needs updating if anyone reading hasn't added their recommendations recently.

-Breath of Fire: because you can turn into a dragon. a dragon. Oh, and the gameplay.
-All of the Castlevanias. I spent so much of my youth playing them.
-Z.O.E. the fist of mars. It was portable Z.O.E. and tactical. story sucked, but gameplay was fun.
-Tactics Ogre: the Knight of Lodis. My all time favorite GBA game. I just wish I hadn't lost it...
DS:
-Castlevania Dawn of Sorrow. One of my favorite Castlevanias
-Meteos. Only puzzle game I ever really liked
-Metroid Prime: Hunters. Closest thing to a portable metroid prime
