Also, I tend to catch multiples of Pokemon until I get the nature I want. For example, I have about 10 Cubchoos and 12 Axews cause I was farming them for Adamant Natures.

Whats the level range I should be at for the E4 first time through?
My lowest is 43, and my highest is 51, with most of them actually sitting at 47-48. I stepped in there to test the water. First fight was alright, second fight I lost all 6 pokes to 1 douche-poke.
I made it through at 45/6, stock up on the usual potions/revives and you should be fine unless you've got some glaring weakness in your team.
That was exciting. But now I'm not sure what to do, everywhere new to go has Pokémon about level 65 and mine are about 50ish like the Elite 4. Am I missing somewhere or shall I just soldier on?

Gotta just soldier on. It's a damned nuisance, I promise you, but my team is now in the early 60s itself and able to take on most opponents without needing to immediately rush back to a Center.
Of course, bear in mind that I beat the E4 on Wednesday. It's a long climb.

So how exactly does this work with Ditto? Obviously I shouldn't use him if I'm trying to breed a certain move set into the pokemon but if I don't need specific moves, should I still be breeding Ditto with a female or does it not matter?

I pretty much just went straight at it. Hung around Black City and did all the trainer battles at the stadium everyday. It's not too bad but it's a pain at first, yeah.

IVs come from both parents
Ditto is always the female

Females donate Species, Natures, with an everstone, and apparently are responsible for passing down Dream World abilities later on.
Both donate IVs, but as the female will usually be holding an everstone, the male is the only one that can hold a Power item and be guaranteed to pass down an IV.
The only exception to these rules is that Dittos can act as a female, regardless of the other Pokémon's gender, for the purpose of passing down a Nature. Only for nature, however. The species you will get is still whichever other Pokémon is in the breeding pair.
The basic steps are:
1) Female of the species you want, plus male of whatever species with the egg moves you want, if any.
2) Male with egg moves, plus female with the right nature, or ditto with the right nature.
3) Continued breeding with the best parents from each generation, to pass on high IVs.

Doesn't matter. I've done tons of breeding with level 1s with great IVs. In fact I'll usually take a good IV ditto and breed it with something, wait for a well rounded poke to come along, and then breed that one with ditto for even better IVs.

Did not know this. This is very cool as IVs are the worst part of making competitive pokemon.
Both the male and the female can hold a Power Item to guarantee one IV from each is passed down to each baby, but then you don't get a 50% shot at the right nature via an everstone.

The way things pass on IVs is, at the base level, pretty simple.
Parents can pass on IVs. Not all, but some. If the parents have better ones, you have more chance of the babies inheriting better ones. If the parents hold Power Items, the IV relating to that stat is passed down, guaranteed. Simple.
There are lots of weird complex rules on the natural order of IVs being passed down, and how they can be overwritten, but you don't need to know that. All you need to know is that passing down HP, and to a lesser extent, Defense, can be a BITCH.

The IV passing just kind of bugs me because I don't know if my Ditto has any perfect IV's that I want to pass and I'm not sure if the other pokemon has perfect IV's. It isn't too confusing until I start trying to actually get the IV's passed down, then I start to lose my mind

Talk to the guy with blue hair in the Battle Subway. He'll say if the IV is perfect or not.
Is it just me or is the RNG, like, hax? Caught a box of Dittos and none of them have a perfect IV. The AI seems to critical a lot too and Stone Edges NEVER misses.

I have never seen the opponent miss with Hi Jump Kick or Take Down.
Mine? Mine miss all the time.
My only crits are against things that I'd one-shot without them.
Take down missing was critical to my beating the second gym
Herdier had, like, four work ups
So far my only hax problem came in the first gym. The leader's Pansage was spamming Work Up and I was responding with just as many Sand Attacks.
When he finally started using Vine Whip to obliterate my team I don't think he missed once. I forget how I managed to get past that nonsense, but it was less than fun.
That said, I've had the AI miss on things several times.
I've been slamming my starter through most of the game so far. One thing is for sure, even though the new diminishing returns XP system is supposed to make me want to stop power-leveling my starter, boy did they mess up (or, make AWESOME!) Exp. Shares. Got my hands on one and the amounts of high-level XP it feeds across to my lowbie Pokémon team is ridiculous. It's kind of good, kind of bad, and ultimately means it could potentially reduce swapping in and out of battles with lowbies to maximize XP when they get boosted so hard to begin with. Blitzle went from Level 10 to 22 from just curb-stomping some trainers on Route 4.

Half of all Boldores have an ever stone. Use either compoundeyes to increase that number or frisk to find the ones that do, and use thief or just catch them to get a whole stock.

Scene: Battle Subway. I'm using my Zoroak "OMG A SPY!" as a lead, disguised as my Mienshao Tony Smith.
Out comes enemy Jellicent.
Jellicent uses Trick Room, then Psychic twice, completely oblivious to the concept that Psychic prompts "It doesn't affect Tony Smith..."
It treated Zoroark as the Mienshao entirely, and I imagine it would've continued to use Psychic until Night Daze killed it (which it did anyway).
