Clicking occasionally interacts with wrong program

I'm having this weird issue where occasionally when I mouse click it acts as if I clicked on the window behind the one I'm clicking on. It gives it focus and in all ways acts like I clicked on that window instead of the one originally in focus. Its not a huge thing, but it can be rather annoying.
I'm not even sure what to google to begin to look for this problem so I turn to you H/A.
Any ideas? I don't have any weird drivers interfacing with my mouse. I do have a wacom tablet, but this is when I'm clicking with my mouse, not the pen.
