Pitchfork has a list of the top 50 music videos of the 2000s. Since it's Pitchfork, their taste skews pretty heavily to the pretentious indie side of the spectrum, but there are still some classics on there. (Note that since the article was written a couple of years ago, many of the video links are broken, but you can just search for them on Youtube).

Uh, Intergalactic came out in 1998, and Sabotage in 1994. So, they don't exactly count as "Music videos of the 2000's.
