That is pretty much exactly the problem, some people genuinely and literally get confused by the idea that someone likes something about themselves, because they don't think of it as a good thing, it can also lead to the feeling that the other person is patronising you, or subtly mocking you.
had a really good date just now! 10 am brunch, talked and wandered around the antiques/designy/interesting shop district until 1:30, which was the absolute latest she could leave for work

It can be read that way. We can't read each other's minds so we have to read cues like that and guess what they're communicating. Often there's miscommunication.
