That said, fuck the boss fights. Reading reviews I thought they were overreacting about how bad the boss fights were, but good grief they are horrible. They are so awfully "video-gamey" that they genuinely made me angry. In most games, I wouldn't even bat an eyelid at them, but in a product that is otherwise so superlative, they are immersion breaking and ridiculously out of place.
Honestly, I think the boss fights wouldn't have been so bad, if the bosses themselves weren't awful bullet sponges. There's nothing wrong with making them a little bit tougher via better AI, or even just being able to take 3 or 4 more hits than a regular enemy. Heck, even just setting up the fight with the boss in a superior position but normal health would be fine. The problem is, the fights require you to drop sickening amounts of ammunition into them unless you're using the heaviest weapons (ie. The Linebacker, rocket launcher, plasma rifle, or just sickening amounts of explosives).

Oh, one thing that might make the third boss fight a wee bit easier, and may not be obvious (especially if your HUD is all fucked up):
A bunch of the white pedestals under the moving skinless dude statues have drawers in them, most of which are filled with ammo and other "kill the boss" type goodies. Look for the black handles.
I'm still not sure what the big deal is about the bosses. The only boss that annoyed me somewhat was the last one. Maybe people went into these fights while on a pacifist run and were carrying no weapons all. I can see how that might make things hard.
Personally, I beat all the bosses fairly easily using explosives. The 2nd last boss I killed in like, 5 seconds by throwing a frag mine at his feet, then shooting full auto at his head with the TMP.

They are a pretty large tonal shift from the rest of the game. It's pretty clearly to forestall the inevitable "Where are the boss fights?" comments.
They're extremely simple to take down. Rocket launcher for barret, typhoon for second one, typhoon/grenade launcher for third one. and turn down the difficulty if you want.
Oh, one thing that might make the third boss fight a wee bit easier, and may not be obvious (especially if your HUD is all fucked up):

laser rifle makes it so much easier, because it shoots through glass. this is assuming that you don't have access to your augs. you can get it from one of the statues

No, calling them completely horrible is exactly correct. They are horrible and would be in any game. Even in games where you regularly fight boss characters with tons of HP, the Human Revolution fights would still be terrible because they're utterly uncreative and uninteresting.
The fact that you go from the good stuff in the game into these terrible fights also magnifies how bad they are. They're so bad it doesn't make any sense why they're even in the game.
So the second (and a half, I guess) time through I'm trying a stealth/pacifist with exceptions or perhaps not leaving a giant swath of corpses in my wake run. Are any of the stealth-related augs worth it?

I had a shit ton of extra praxis points by the end of the game, so I started putting a few into the stealth tree.
I'd have to say they're totally not worth it though. The bare bones radar is more than enough extra feedback to aid in sneaking. And if you want to make things really easy, just get the cloaking aug.
Actually, it seems there are some sections towards the end of the game that are impossible to ghost unless you have the cloak. Or maybe I just couldn't find the air ducts.
I can see people not liking the boss fights because they don't fit with the game, but i'm kinda at a loss to the difficulty complaints, they were all pretty easy and the first two were over in like 30 seconds so meh

The one that adds the cone of vision is pretty useless because you can just look at what direction they are facing. You know when you are making noise and when you aren't so the one that shows how much noise you are making isn't useful. The one that doubles the radar system has problems with making it harder to see the individual people and which way they are facing, but always having them pop up when they are in range is nice. None of them really seem useful.

I'm doing a stealth run and have one Stealth Enhancer aug and I'm at Montreal. I've found the tree to be completely unnecessary if you know what you're doing. Cloak is a luxury that will make your life easier as a panic button/speed thing, and the see through walls one is helpful.

Boss Strategies for the stealth conscious:
Boss 1 - Just chuck all the red explosive barrels in the room after him, nothing else required.
Boss 2 - Super vulnerable to the stun gun. If you can catch her with it, it will stun her and the stun lasts longer than it takes the gun to reload. Just keep poking her with it. Use the water on the ground to follow her footsteps. If she ducks behind a wall, throw an EMP grenade on the opposite side to catch her; she always moves to the opposite side and sits there to recharge her cloak.
Boss 3 - Probably the hardest for the stealth conscious. Run to the container/statue with the laser rifle in it, use that and take special advantage of the cover. He is very obvious when he throws grenades; run away from those. His gun fires in bursts; pop out of cover during the gaps and laser beam him in the head.

I am annoyed that turrets count for the no alarms achievement. They don't show any mercy; even a glimpse of you and they go straight to Alert and deny you smooth operator for the mission.

I didn't play all stealth, but yeah, Cloak is probably the most useful. You can flip it on and off real quick to let you scoot from cover to cover right in front of guys and zip through laser beams without any trouble. I'd say the first level of Cloak is probably the most useful aug in the game for non-combat things.
I did get good use out of the stealth enhancement augs as well. The environments are generally not even close to be large enough to make the target tracking stuff worthwhile, but it can be very useful to know exactly where an enemy is looking and if they will hear you runnin. That's 2 Praxis points for the aug tree, then another one or two to get it to where I was using it. It's also good to enhance your radar; one point in that doubles your range and you don't even have to see enemies any more to get them on your radar.
I could also see the safe fall aug being really helpful if combined with the maxed-out leg stealth aug. Then you could jump from a couple stories up and land silently behind guys, then get away quickly.

that big guy who threw the grenades very easily to the point where I couldn't even call it a boss fight. As for people going invisible. Well, I had smart vision by then so that pretty much negated it.

Yeah, I was really looking forward to seeing a futuristic Montreal, and was a little disappointed when it didn't happen. But eh, I got my moneys worth out of this game. My first play through took around 62 hours, but I was really taking my time, looking at every little detail and really soaking in the atmosphere.
