I wish I knew how they pulled off all the clothing moving and stuff.
I assume they had someone on set doing all that, possibly from behind the actors or something.
Depending on the angle and shot, they may have had the guy right there on camera in some places, if only partially, to be later covered up by Jessica.
Oftentimes, as I understand it, they'll have something like a rod something on it, where an animated character/thing/etc will be inserted, and it'll have a tennis ball or something on it that indicates where the actor/s should look.
Robert Zemeckis was probably off camera, all "Okay Hoskins, just pretend this tennis ball is the biggest pair of tits you've ever seen."

I always thought they just had a nice burlesque dancer lady do the routine, then animated the character over the top?

I would guess for the cloth motion they could have had green screen cloth draped to get the motion right then input the animation over it.
Looking back it's pretty amazing how much the storyline could change based on dialogue and choices in Alpha Protocol. Shame about the combat gameplay though, it's probably the only thing that's stopped me from playing through it a half dozen times by now.

I doubt you could fit a real woman into her frame.
She is a literal hourglass figure.

yeah but they could have someone sitting off camera, reach into frame and grab his tie, then paint Jessica in, which only her hand and the reaching hand lining up

Also it's quite obvious, if you know where to look, that Hoskins and the bald guy are performing in front of a green screen, with the backgrounds shot seperately
that makes painting out the stand in performer much easier.
they didn't have photoshop or after effects, but they did have very skilled compositors.

I can only assume a dude in a green suit. They would have had that, right?
According to the four-part making-of video, object interaction was done with thin mechanically-operated rigs they could paint over top of. Someone in a green suit would be too wide for Jessica's waist to cover up completely.
