Bat characters tend to have different types of armor depending on who's writing them. Greg Rucka, Larry Hama, Judd Winick, and Ed Brubaker all wrote a very 'armored' Batman with his suit stopping sniper bullets, machine gun fire, and in some cases small arms fire to the forehead at close range. Chuck Dixon, Geoff Johns, and Peter Tomasi tend to write armored Nightwing and Robin. But with Nightwing's costume being so much thinner than Batman's I could see an assassin's bullet getting through since it was probably a sniper bullet or a hollow point. Also when Nightwing was shot in Gotham Underground he was undercover as a street thug so no armor.

So basically they took all the fan theories posted and made them canon, as a sort of damage control ("yeah, we planned that all along. No, we didn't just cobble it up from the internet")?

It's funny, because I've been pretty outspoken about my distaste for undoing controversial moments/deaths in comic books. The latter has been a running joke for over a decade now, as there honestly isn't a single character that won't inevitably come back (even if they milk it for years, sooner or later Jean Grey will come back, yet again). I find that it's hard to get emotionally involved with comics anymore since practically every decision gets immediately overturned once a new writer comes in or the fans bitch enough. Spidey wasn't a clone, Magneto was an impostor, the mutants get their powers back, and Mephisto was lying (shock!).
But in some cases I approve the reversal, especially if it was a stupid idea to begin with, namely the case with Spoiler here, since it was outright confirmed that it was the writer's personal grudge with the character, and basically ignoring the fanbase. So even though this return is an obvious apology of sorts (and no, having Batman "know it all along" doesn't make it cool), at least they undid their crappy decision without any ifs ands or buts (hopefully). I'm not so convinced they'll be able to undo the crap with Batgirl in such a neatly fashion, but saving her reunion with Spoiler for an emotional issue would be a step in the right direction.
Also, I haven't read too many issues with either character (I'm currently reading the Batgirl "Knight Alone" miniseries, borrowed from the library), but man, Batman treats the heroines like shit. I know Batman being a dick to his own kids isn't new, but at least he shows a loving side to Tim and Dick more than once. I haven't seen a moment like that with either Steph or Cass, and you'd think he'd bond more with the latter since she's almost a female him, except one who nearly threw away her real life for the life behind the mask.
I seriously can't wait for the Batman anime to come out. I'm also hoping in the slim chance that the sales and popularity will spark a whole new TV series in that style, and including Spoiler, Batgirl, and all other characters added before the last Batman animated series.
It's a shame, because the Bat books tend to yield some of the best female characters in comics. I don't know if the way they get treated is more to do with the style of writer Batman attracts, or the style of writing the character demands.

Nobody needs to become a murderous pedophile. If you really need a character like that, make a new one.

I always appreciated that, when Kevin Smith had Onomatopoeia knock off some lame superheroes in Green Arrow, he didn't just flick through some old Who's Who book and pick a few names out. He made up new dudes, quickly made the audience care about them a bit, and then killed them.
It always bothers me when a writer uses a character that I liked, or was at least fond of, and then twists them 180 degrees to write them in a way that's completely untrue to their past characterization, or casually offs them in a dismissive way.
