Yes, I lack originality. But I happen to enjoy parallel threads like this.
So name your favorite characters, but please try to come up with reasons other than "he's badass" or "she's hot". Case in point:
I consider her one of the best written RPG characters ever. You really get the feeling that she evolves and matures as the game progresses, and I consider the outfit change in the "sequel" reflective of that. Some people bitch about how she kind of screwed Cloud over by not telling him the truth from the start, but I always liked that flaw about her; she kept things secret from him because she tried to keep his feelings in mind. Yes, it kind of backfired, but the way she regrets her decision (and agonizes over it) makes her more believable. Her short story was also the best thing to come out of the Compilation so far, having better writing than the movie and a far better epilogue than the first game's ending.
Incidentaly, I read once that most of her dialogue was written by someone outside the original FFVII team, since she was a last-minute addition (the writer was said to be one of Xenogears' script writers). That would explain a lot. In fact, Cloud wouldn't be half as bearable without her. Being emo 2 years later because he couldn't protect Aerith=lame. Being emo 2 years later because he's afraid the same thing will happen to Tifa=aww.

Yes, I know it's sort of a given that if you play games, you're a Link fan, but I want to stress that TP Link is my most favorite incarnation of the character, because it's the first time that it felt like he had an actual personality, an actual opinion of things. His expressions told more about his character than any game before it, and it only made me love Link more.

also, Frog from Chrono Trigger
I'm not funny.

Heelo.
Also, Alyx, Jade, and the Prince from Sands of Time (but not WW or TT.)
Also, Kirby is so freakin lovable.
Dammit! Beat'd to the punch. (Although I'm not sure who I would pick in Morte vs Murry)
I am a freaking nerd.
That's my boy.
pure bad ass

I'm not sure why I had an instant connection with Saria. I just loved everything about the character, especially her song. A shame she really hasn't been in a Zelda game since, aside from a neat little cameo in Wind Waker.
"You are like a delightful random cruelty generator, master, poisoning all you touch with your presence. You are a testament to all organic meatbags everywhere."
There is no greater joy than planting him in a choke point and watching an entire army completely torn to shreds before him.
Yuri Volte Hyuga (Shadow Hearts)
Yeah, he tries for the "badass) thing that so many game characters go for, and does it better and less annoyingly than most of them, but he also comes across as a believeable human being than a walking bundle of cliches.
Okami Amaterasu
Not talking probably helps here, but you're playing a wolf, who acts like a wolf. It's charming.
The Cheshire Cat (American McGee's Alice)
Never actually does much, but his sardonic, perfectly-voiced commentary upon your progress is welcome and wonderful- and I'll admit that a certain little cutscene just before the final boss did throw me.
Squall Leonhart
Gets rather a hard time, I think. I personally found him highly amusing for the first part of the game, and possibly credibly sympathetic later on.
Arche Klaine (Tales of Phantasia)
Up to the point where you first encounter her, the game, although chamring, has had a bunch of more downbeat characters. Brassy, bold and very much upfront, Arche changes the entire dynamism of the characters in the game in a heartbeat, and provides its most memorable scenes.
Raz (Psychonauts)
It's refreshing to have a character who's wisecracks are actually funny sometimes.
Laharl (Disgaea)
Etna is, for obvious reasosn, the most popular character in the game, but personally Laharl was what sold me on it. Why? You're playing an evil megalomaniac child. It's refreshingly new and frequently entertaining.
Hellz yeah. HK-47 is by far my most favorite video game character, ever.
Aw hell, I love all three of the main cast. I just can't decide who is better, because they all make each other look good.
Why oh why did they think Adel would be a good replacement? WHY.

"Evil, meet my sword! SWORD, MEET, EVIL!!!!!!"
AniList
Favorite by far.
Sneaky..
Best protagonist ever.
Also:
Yuko Takao from SMT: Nocturne.
I mostly just like her design, but the character's cool too.
Honorables:
Fumiko Ozette Van Stein(O.V.) from Castle Shikigami 2
Terri from M.U.S.H.A./Aleste(obviously)
Alex from Lunar: The Silver Star
Angel from Digital Devil Saga
Freya from FFIX
Shion from Xenosaga I(I'm definitely in agreement that she was ruined in II, and probably III from what I've heard)
And Judy Nails from Guitar Hero, just because.
Hey, Adell's not that bad. You gotta respect a guy who's willing to take on demonic hordes bare-handed.
True that.
I liked Disgaea 2 and all, but it just didn't feel the same without a main character who gloated.
You like my name?

Just because he's such an asshole. I mean, he has a reason for it, but he's still an asshole. He kills innocent people without thinking about it.

"Pleeeease! No hurt! No kill! And good bring to you!"
Hahah. He made me laugh.
Easily my favorite main characters of any RPG.
Midna from TP. She's not about to pussyfoot around and tells you as much. It's nice to have a helper character that's only helping you because she needs you.
Clank. I'm convinced these games ought to be all about him. He's a hysterical counterpoint to Ratchet's straight man and both giant Clank segments and solo regular-sized Clank segments are awesome.
Bentley from Sly Cooper. He's a geeky turltle who blows shit up. I think my love for him is the same as my love for Donatello. It's nice to see the brains behind an operation be able to kick ass, too.
SAM I AM. Awesome.
Simon 1 and 2 were fantastic, and even though Simon 3D was an abomination the character was still fairly amusing (not amusing enough to keep me playing though - the third game was awful).
Best character in any videogame ever. Ever.

I know many people didn't like her, and she seemed a little out of place as a SeeD. But her sunny optimism reminds me of Kaylee from Firefly.
Nothing's forgotten, nothing is ever forgotten
One of my all time favorites also
That reminds me of the Captain from God of War.
"Oh god not you again!"
Also, Squall from FFVIII. Because no matter what anyone says, "..." is an insightful, multilayered piece of speech.
And come on, who doesn't love...
And I'd totally embed a screeny if ImageShack wasn't being an asshole.
Jon Irenicus is one of the best villains to ever be a villain.
Is one of my favourite video game characters, alongside Crackerjack and Blanka.
Hearing "SKULLCRUSAH" When does his move is awesome. (Even though his move does a little damage.)
I have a special place in my heart for underdog characters.
More coming soon. Imageshack being a bitch.
And the most lovable of all...
