Meta-Knight. I consider him the only true villain in the Kirby series next to Nightmare. I don't believe in his neutrality. Kirby Super Stars shows the truth.
Goemon, Yae, Sasuke, and Ebisumaru from the Mystical Ninja series. Any of the villains as well really, especially Dancin and Lily for their musical number.
Vile from Megaman. Yeah he looks like Boba Fett but that's part of the charm. I don't like his voice in X8 and Maverick Hunter X though. Needs to be more evil sounding.
Super Shredder from Turtles in Time. He just looks really awesome.
Midna in my opinion is one of the best characters Nintendo has ever created. I don't even like TP THAT much (like it, but I like MM and WW better), but she was that one character that kind of had its own head. She did what she wanted to do, she didn't do anything without any reason. On one side she seems very weak, innocent and helpless, on the other side she has given me the shivers more than any other character in the game, she's just so mysterious.
It's hard to explain it, especially in english vor me, but I hope you guys get it

Gotta say that Link is my favorite character as well and I've never had more fun playing as him then I did in Twilight Princess. The combat, horse riding, and everything else Link did in that game were all done sooooo incredibly well. Learning attacks as you went along was a great idea and the gameplay as a wolf was really unique. That said I also really like these guys:
Awesome characters that can kick a lot of ass, have really good character designs, and a sense of humor.
And as a total departure from those characters Samus is easily another one of my very favorite characters. Much in the same sense as Link too, taking on the role of that character and going through the game being immersed in their world. The first-person perspective of the Prime games really helped with this as well. Also, I think that Samus is another really well designed character and her upgradeable Chozo armor is fucking awesome.
Balthier was not only hawtsome, but he was a refreshing counterpoint to all the angst that other characters went through.
You know he banged Fran. "I always knew Fran didn't take well to be tied up. I just didn't know how much."
A lot of the Soul Calibur backstories are pretty cheesy, but I actually really enjoy Ivy's. She's one of the evil characters who isn't like "AND THEY LOVED DEATH AND DESTRUCTION AND GORE AND DEATH AND HUMANITY AND GORE" etc. Some pretty balanced motives and a moveset to match.
Yamazaki: token psychotic gangster, but his bizzare play-style always let me screw with people at the arcade. He's actually freaking insane. And he stabs people with a knife.
Rugal even beats Geese Howard for my title as favourite SNK boss. His incarnations were overpowered and his damage frankly obscene (and moves ripped from previous characters), but everything about him- appearance, voice artist- just screamed badass.
And add another vote for HK-47. Brilliant dialogue, actually some help in combat, and he was a complete breath of fresh air considering what I'd been expecting from a Star Wars game.

Unfortunately don't get it. People always seem to complain about Navi so much, but Midna is like Navi X-TREME EDITION in terms of annoyingness (is that a word?), general unhelpfulness and just plain unlikable. Also her sound effects are really grating. I'm at like the fifth or sixth dungeon right now so maybe she gets a lot more likable or something after that, but I doubt it.

The superior Link. The others were all "chosen ones," destined to save the world. This guy was so desperate to save the ones he loved that he chose that path himself. He even fought through the Tower of the Gods to prove is worth. And once his mission was accomplished, he still fought and defeated Ganon, because it was the right thing to do.
Honestly, one of my favorite villains of all time. His story and presence is so awesome, you'd have to play the game to truly know why.
He owns you.
Edit: Ugh, how do I make that smaller? I'm just looking up pictures on Wiki and putting their addresses into the image thingie. Is there some other way to do this to make KK not crush the internet?
Tom Nook and KK are great, but the best Animal Crossing character is obviously Brewster. You can get clinically depressed by just talking to him, it's brilliant.

Garrett from Thief.
The Nameless One from Planescape Torment.
Minsc from Baldur's Gate.
Gwen from Guild Wars. I'm not sure why. Maybe its because I never did figure out what happened to her.
There really is a purple robot monkey in the game...
Good old Wonkers... I love his voice, it's so gentle. It'd send me right to sleep if I had him here.

...and I thought of how all those people died, and what a good death that is. That nobody can blame you for it, because everyone else died along with you, and it is the fault of none, save those who did the killing.
Fine. The fact that within a 20 minute span he not only gets stabbed by two swords directly through the chest, but one he just pulls out, and the other he slides off of. I have yet to get past mission 4 and both and I'm already expecting more crazy stunts like that.

I'm also going to echo the love for Kyle Hyde.

Crazy. One of the best villians out there, and holds the title for most insane laugh.
Also kind of a pervert.
His reason for death is awesome.
Let 'em eat fucking pineapples!

What game is this from? Or is it fanart?
Anyway--

Tom Nook is not great. He is pure evil.
Seriously, no other characters in a video game has ever moved me as much as these two.
And her theme music is amazing.
Yeah I just now saw that post, was about to edit the post but oh well.
way more badass than Gilder.
Sparkster from RKA is another favourite character.
Also Eddy Goro.

Master Chief.
Seriously, read the books.
I really hope they finish the dreamfall plot.
Ganondorf.
Fawful.
Princess Ruto.
Bowser (especially in the Paper Mario games).
And just about all of these:
I want to play those games just on account of the character design.
Just because he goes from generic heroic, noble-minded lead to
Viconia, I loved her story taking her from the beginning of Baldurs Gate 2 to the end of Throne of Bhaal.
And the ending if you choose

Very yes.

Also, I really dig Gordan Freeman and Master Chief. Silent protagonists that just shoulder everything without complaint.

Yeah, Viconia always ended up in my party even when I was really trying to play through with different group members.
Do I even need to post my reason?
