Is there a site that let's you determine future stats based on EVs and IVs?
For example I want to see what will be higher, attack or special attack on a mon and don't want to EV train yet.

Kind of, but it's no longer relevant.
If you know what a Pokemon's EVs are (or, ideally, it has no EVs), there are calculators where you type in its stats and get back a range of possible IV values. But the ranges on a level 1 pokemon are useless, and if you have access to the IV judge, breeding exclusively for 31s is faster than mucking around analyzing lesser pokemon. And if you DON'T have access to the IV judge, it's probably not worth caring about.
If you just want to compare attack and special attacks, just check the base stats on Serebii or whatever. IVs and nature aren't going to turn a random Scizor into a special attacker or anything.
If you still think you need something else, just Google "pokemon IV calculator" and you'll get a bunch of them.
I use http://play.pokemonshowdown.com/ . You can determine what stats a pokemon will have at level 50 and at level 100, and everything else inbetween. http://sweepercalc.com/swc/ is also a good website, to gauge what weaknesses your team will have against the most popular pokemon.

Special attacking Ampharos is more common than regular attack (Ampharos' base special attack is higher). If you're having trouble getting perfect everything through breeding, I can breed you one if you want.

As a general rule of thumb, IVs will literally contribute one point to a stat at level 100. So the difference between a 31 Attack IV Pokemon and it's 0 Attack IV Counterpart, assuming all else is the same, is 32 points in attack. Likewise, EVs translate to 1 stat point per 4 EVs, coming out to 64 points in each stat at level 100 (read as: TWICE AS IMPORTANT AS IVs) (at level 50 it is 1/2 this, meaning there is no difference between a 30 IV and 31 IV in all flat battles). This means that, given Ampharos' underwhelming attack stat compared to its pretty dang good special attack stat, even with that IV spread, it's Special Attack will probably be better than its Attack.
Though I was curious and ran it through an actual calculator (easily found on google!) because I wanted to see the difference myself. Your Attack will only barely surpass the special attack after you EV train it, meaning it is really in your best interest to invest in Special Attack.
The situation is I have a Mareep with an attack IV of 30 but a special attack IV of 6.
I just want to know if a Thunder Punching Ampharos is better than Thunderbolt Ampraros.
It has no EVs, so before I train it either way, I want to know which is better.

Ampharos is a special attacker. But mega Ampharos has a high enough base attack that you can use a physical attack if you feel its nessecary though in your case its not worth it to use thunderpunch over bolt

Is there a certain tree in Soul Silver/Heart Gold that just has Heracross or do they all depend on the route?
If that's the case, then what area has the best chance for Heracross?

There is no one tree that has it, but it is one of the rarer or even the rarest Headbutt Pokemon, so it could take a while.
According to Serebii, you can find it on routes 7, 11, 16, 28, 33, 42, 44, 45, 46, 47, Azalea Town, Vermillion City, Celadon City and Mt. Silver. I don't think it's more common on any of them.
After the way they handled Articuno/Zapdos/Moltres in XY, I'd be ecstatic to see the return of normal wandering legendaries.
But yeah, wandering legendaries are pretty obnoxious. I'm okay with one or two because I know some people who really enjoy them, but when the game starts to pile them up my patience wears thin very quickly.

I'm okay with there being one, because master ball. More than that... bleh. I did nail all of them in Diamond/Pearl though, so...
Diamond/Pearl only had Cresselia and Mesprit, if I recall, and you could see their locations on the Poketch so it wasn't as obnoxious. Compare with HGSS, which has three, and you have to open the map each time...bleh.
Since then the trend has been down, so I think GameFreak realized that they aren't terribly popular. In fact, the XY birds was probably an attempt at something new to see if it was better, but tracking down the birds 10 times to no avail was not fun.
Any word if the EV training system from X&Y is coming back or are we back to the old shitty method?

Am I the only one that liked Super Training? I mean, sure, it wasn't as fast as horde training, but I could still finish EV training a fresh poke in about 20-30 minutes and actually enjoyed the mini game.

Hordes now have different pokemon in them more often . Horde training won't be as reliable
