I don't agree with this intepretation. It honestly seems like a rationalization, but I'm interested in hearing some other perspectives.
Personally, I don't like the idea of defining the character by her relationship to the protagonist (Okabe).

I suppose the main question would be. Does Luka specifically present as a woman by routes end?
Obviously he wears the Shrine maiden outfit for most of the story, but i'd argue that clothing isn't actually your gender. Regardless of how much we gender clothing.
You can be a guy and like guys too. So Lukas love for Okabe isn't specifically a trans thing.
The post indicates that Luka has some dialogue where he says things would be better if he was a woman instead. That's definitely an indication that Luka wants to transition. So by the end of the route, does Luka start referring to himself with more feminine pronouns/stops correcting people who identify him as a woman?

At best we can speculate based on how that person chooses to present themselves. Otherwise you're speculating based on Sexual attraction, and clothes that a person chooses to wear. Which, in my opinion don't actually really indicate gender.

The plot of Steins;Gate involves the use of a time machine, which complicates matters somewhat.
Luka expresses a desire to become a girl, and they successfully alter the past to change Luka's biological sex from birth.
She does not change her appearance, clothing, behaviour or even pronoun in the new timeline (i.e. she looks feminine, but still uses "boku").
Later, the change is undone due to other circumstances.
As to your last point, I agree. Which is why I find these lines of dialog to be quite important:
"I want... to become a girl..."
"For example, I've always wanted to go to sleep at night, and then wake up as a girl the next morning, or something like that."
Edit: I should probably mention that Luka's sexual attraction to Okabe does not play any part in my assessment of her character.

There's a lot of conservative politicians, pundits, critics, and other suchfolk who are making a public move towards being more "moderate", basically in reaction to Trump.
They see the personal political benefit in contrasting themselves directly from Trumpist Fasicism, and are either testing the waters to see if that is where the country is going, hedging their bet to see if Trumpism fails, or just straight up running away from Trump.
It's the only good part about the horror that is Trump. It's a sobering moment that is making a lot of Republicans go "Jesus, is this where we are now?" and they're trying to walk back a lot of things they might've previously been okay with.
In Canadian politics, Progressive Conservatives (which are a real thing, yeah) called this "Harper Horror", taking a look at where the guy who supposedly represents you is going and saying maaaaaaaybe that's not where you are going.
