Splitting into an Empire and Republic storyline with slight variation on dialogue to reflect the class stories seems like a reasonable compromise, but I understand that this game is probably being developed by a skeleton crew at this point so what exactly constitutes a bridge too far is impossible for me to gauge.
"Both sides working together" has certainly be done to death.
Unfortunately, I don't think EA is going to allow them the resources to do anything different. Although at this point they seem to be moving toward setting you up as your own faction entirely.
I don't think they can top the stupidity of having mixed units of Republic and Imperial forces running around Yavin together. Wait, let me rephrase, I *do* think they can top that stupidity, but I hope they won't.

We can just hit a point where the Republic and Empire nominally accept each other's president in the Galaxy and the PC just goes on a variety of exciting adventures that doesn't really concern them. The "war", ie, enmity between the two groups, can't end. The Empire can't fall in any real sense. It has to have a fleet at the very least.

WoW still finds a new hackneyed excuse to keep the Horde/Alliance conflict going despite ever escalating threats to the planet/galaxy, sadly.
That being said, I don't think splitting into an Empire and Alliance focused storyline would necessitate Horde/Alliance style conflict. You could get plenty of material out of simply focusing on the political and rebuilding efforts of each independently and how they are different.
So I beat shadow of Revan last night. And I started on Ziost. Question in spoilers about what happened in between:
I know Revan was Patch 3.0 and Ziost is 3.2, and it appears that some sort of story line was revealed in 3.1 or somewhere else along the line, but the purple story marker directed me to start Ziost after finishing Revan.
So what happened in between there? Is there somewhere/something else I should do instead? I've already noticed they started referring to the Emperor as Vitiate and I don't know why.

But from the first hour or so of the expansion, it almost seems like the characters from the Eternal Empire have never heard of Siths, or our space, etc. Did I miss something?

Nope, before. Timeline as best as I can figure it:
1) After Ziost, Valkorian sends his two sons on quick strikes against the Republic and Empire, both likely to test the two as well as send leadership on both sides into an even bigger turmoil then they've been since Ziost. He probably didn't explain much to his kids or their troops other then the planets they'd be hitting would be full of Force-users different then the ones in the EE.
2) The scene with Arcann cutting down his brother by accident occurs.
3) Chapter 1 starts a short time later. By that time, Arcann's decided to try getting rid of his dad in a more controlled, less spur-of-the-moment way. When he captures Marr and the player, he takes advantage of them wanting to take down the Emperor to pull it off.
4) Arcann takes control after Valkorian's death, blames us for the murder to avoid suspicion and uses his newly-gained control of the Eternal Fleet to finish what he and his brother started under the pretense of getting revenge for the Emperor's death.
So I'm reinstalling after not having played for a few years. Is the preferred/free version decent? Looks like there are some limits on space battles and high end gear?

It's worth spending $5 to get preferred if you aren't yet; you're irritatingly limited as full blown F2P.
The space battles you probably don't care about (unless you do). It's a fun diversion, nothing more. High end gear is limited, but that won't be a serious concern your first time through. Limitations on group content will be more irritating, but worry about that when you've decided you want to stick around.
If you're gonna spend 5 bucks to hit Preferred, you may wanna spend it on unlocking some quality-of-life stuff like being able to toggle off headgear and unify your gear's colors to match your chest-piece. Beyond that, there's also unlocking access to purple-class gear as well as access to Section X, an endgame area for the base game which lets you get the questline to earn an extra Companion. Not exactly sure what else you may want to get off the top of my head.
They also released a blog afterwards focused on the primary topic of the livestream, the new Galactic Command system for endgame-players. Two of the key points that should be known right off the bat. 1) Only subscribers can access it and 2) it'll be the only source of endgame-gear. Which means (as a dev-reply on the game's forum states):

Ugh anything with "crates" makes me wary. If I have to do a bunch of ops to get a crate, which then decides to RNG me a piece I already have, I'll probably just quit.

"Trade in one box for a percentage toward another box" is better than nothing but ehhh. Tokens are nice because any class can use them on any character they wish, so they rarely go to waste. This seems like a step backward and toward the "a druid chestpiece dropped, but no druids need it. GUESS WE'LL JUST DISENCHANT IT" model WoW launched with and (thankfully) later moved away from.
edit: if they want to keep the "points unlock all the things" model they should just make it a currency that lets you buy your set pieces from a vendor. Like commendations/crystals are now, but with raid gear.
I like the idea that as a solo player i'll be able to earn the same gear as someone who runs Nightmare Ops just by doing heroics. and the fact it'll take me longer than an ops player is just fine with me.
What I don't like is that I won't be able to choose what gear I earn, I just have to pray to the random number god and hope I don't get yet another belt.

I wonder if this means that the equivalent of the lvl 65 purple common data crystal gear won't exist anymore (ie not set bonus stuff, just gear) because that would be terrible as a preferred player who obviously doesn't have access to a deep well of credits and doesn't have an established crafter base (yet). I only started playing again recently and it seems like not having something useful to spend the basic quest reward tokens on at max level (as a non subscriber) is a huge oversight.
You will still get gear from all of the normal sources pre-70. Flashpoint bosses, Mission drops, etc. The only exception is that you can no longer get gear for Commendations. This is the endgame gear you get from the GC-boxes though. I suppose this way you're sure to get what you need most if you're playing an AC with tank or healer options. If you want to get something DPS/tank/healer specific, just make sure to be in the right Discipline prior to receiving a box.

I think it all depends on WHEN you get a box. There shouldn't be a much of a problem if you run Ops until you've gotten the prompt to cash in the rank-up for a box, then swap Disciplines before hitting the Accept button for said box. Mind you I haven't read everything released so far about this system but I'm basing this on at least the game opening up a reward window much like you get from completing a mission. You can still access other parts of the UI without having to accept whatever rewards you get and presumably the item in the box won't lock to a certain Discipline-reward table until you actually have the box in your inventory.
