Alright, I've done another pass on the list:
-The Lab (HTCVive) should be added.
-Google Earth VR (HTCVive) got mentioned earlier, but I'm going to make another push for that one.
-Fallout Shelter is a port, so it should be removed.
-Crypt of the Necrodancer Pocket Edition is a port, so it should be removed.
-Catlateral Damage is a port, so it should be removed.
-Rez Infinite is still Rez, so that should be removed.
-Job Simulator is also on the Rift now.
-EVE: Valkyrie is also on the Vive.
-EVE: Gunjack has separate listings for the Rift and Vive, so they should be merged. It's also on PSVR.
-Eagle Flight also has separate listings for platforms that should be merged.
-hackmud is listed twice. The correct title is the one with no capitalization.
-Speaking of capitalization, I humbly request that DOOM and SUPERHOT be given their proper, on-brand titles.
Why are we getting rid of Dragon Quest 7? Because it's a remake?
My take was that despite the graphical upgrade, it stuck extremely close to the original, so I considered it a re-release but I guess you could argue that it should count as a new release. It's the first time the game has even come out in PAL countries (VIII was the first DQ we got), so I'd be fine with its inclusion even though I didn't buy or play it.
I don't know much about this one, but, for reference, Bionic Commando: Rearmed and Final Fantasy 4 DS both made the list. The FF7 remake will probably make the list. If Black Mesa ever gets finished, that'll probably make the list now that it's a retail product. That's our bar for what is enough of a remake.

I haven't played it either, but my understanding is that if FF4DS is the bar, DQ7 3DS probably clears it. The game is in a new engine, with a new translation of the (incredibly long) script, and they rebalanced the game so that things move along faster. Several of the dungeons were changed to make them less plodding.
The upcoming 3DS release of DQ8, on the other hand, is much more of a direct port. It will certainly be absent from the 2017 poll.

Point taken with Bionic Commando and FFIV DS in particular but FFVIIR's a really bad example given how it's going to be a very different game to the original (action RPG, episodic, etc).
I've been a bit ill last few days, I'm in the process of updating this now, sorry guys!
Hey, don't worry about it! I made some recent edits to my post on page 2, but I will stop editing it from this point forward to let you add it without confusion.

At last I've updated the list. Thanks to everyone who has contributed and kept their lists edited/updated, it's helped massively.
Another six days of nomination and we'll close this and get on with the voting. I think the list is pretty comprehensive though.
Hold on, I got some changes/nominations!
These need the [A] and [-B-] tags removed:
7th Dragon III Code: VFD[B] (3DS)
BoxBoxBoy![B] (3DS)
Bravely Second: End Layer[B] (3DS)
Crows: Burning Edge[A] (PS4)
Dragon Quest VII: Fragments of the Forgotten Past[B] (3DS)
Exist Archive: The Other Side of the Sky[B] (PS4,PSVita)
Final Fantasy Explorers[B] (3DS)
Fire Emblem Fates[B] (3DS)
God Eater 2: Rage Burst[B] (PC,PS4,PSVita)
God Eater: Resurrection[B] (PC,PS4,PSVita)
Starly Girls: Episode Starsia[A] (Mobile)
Sword Art Online: Hollow Realization[B] (PS4,PSVita)
The Legend of Heroes: Trails of Cold Steel II[B] (PS3,PSVita)
Tokyo Mirage Sessions ♯FE[B] (WiiU)
Yo-kai Watch 2[B] (3DS)
I think Monger mentioned that perhaps both God Eater 1/2 were ports and shouldn't be on the list.
Should Haunted Cites (PC) be Haunted Cities?
Others have mentioned this, but Keep Talking and Nobody Explodes should be removed from the list. From what I know, there is no difference in the VR version (as in, this isn't a Superhot vs. Superhot VR situation).
Neon Chrome is also on PS4/PSVita
You've got Sorcery! Part 4 (Mobile,PC) and Sorvery! 4 (Mobile) ... I'm guessing that second one is a typo of Sorcery.
And then a few Mobile nominations:
Dungelot: Shattered Lands (Mobile) - This is basically Dungelot 3
Lifeline: Whiteout (Mobile)
The Battle of Polytopia (formerly Super Tribes) (Mobile) - Yo, this is a really good mini Civ clone, as an aside.
Tomb of the Mask (Mobile)
Also, I'm not sure I'm entirely sold on DQVII remake for 2016, but I guess I wouldn't have been sold on FF4DS either, and that made the list.

Yes, these definitely still need to come off. Rez Infinite as well.
[U+1F439] - just thought I'd reiterate that it would be preferable to replace this title with this emoji on the actual list (but don't try it on your actual post here unless you want to lose it entirely). Apologies if I'm restating something a little too much.
Event 0 (PC) should probably be Event[0] (PC)
Kentucky Route Zero Act 4 (PS4) should be Kentucky Route Zero Act IV (PC)
Removals:
Ambient Mixtape 16 (PC) should be removed. I have added the games within to the list below, as each can be played independently. I was grouping them together mostly to avoid bloating the list (which I now see is pointless).
Onward (HTCVive, OculusRift) is in early access (I must have missed that the first time I went through Dhalphir's list).
Additions:
a few ideas in no particular order (PC)
Alien Caseno (PC)
Black Gold (PC)
Breach's Murmur: Sexuality's End (PC)
Breach's Murmur: TraumRock (PC)
Code 7 - Episode 0: Allocation (PC)
Cube Escape: Theatre (Mobile,PC)
Dondgynns Auv Ye Wyrdd (PC)
Empty (PC)
Exit 19 (PC)
Frog Climbers (PC)
Gargoyles (PC)
glogwillette (PC)
Google Doodle - Halloween 2016 [Magic Cat Academy] (PC)

Perfect-Thing (PC)

Rotting Crescendo (PC)
So Broken (PC)

Strolling (PC)
Super Dangerous Dungeons (Mobile,PC)
t- e ni hтm-are of·`a c ty (PC)
The Aquatic Adventure of the Last Human (PC)
The Fish Market (PC)
The Fruit King (PC)
THE HOUSE THAT DRIPPED BLOOD (PC)
The Migration (PC)
The Raccoon Who Lost Their Shape (PC)
Theseus (PC)
touch me2 (PC)
Ultimate Chicken Horse (PC)
Zenge: Starborn (PC)
On the list above I've also added all the eligible IGF finalists and honorable mentions that weren't already there. This time around, we only missed 6 5! EDIT: Looks like DYO is just a demo.
Titles involving [square brackets] are open to debate as to how they should be referred to.

Kentucky Route Zero Act 4 (PS4) should be Kentucky Route Zero Act IV (PC)
Doesn't Kentucky Route Zero not go on? It's episodic and only sold as a single purchase, and it was included the year the first episode came out. Normally that would be unfair since we try to wait for episodic games to release in their entirety, but KRZ still did extremely well in the poll. IIRC, it was in the top five overall. Pretty sure we opted to not include the following episodes going forward, given that there wasn't much of an argument for the episodes constituting separate releases.

I haven't actually played Act IV yet (though I intend to) so my personal stake in this is quite small, but I've seen it appear on enough GOTY lists already that I feel like some people will hope for -or at least expect- it to be there. My basic argument is that for whatever reason, Act III was ultimately included on the 2014 list and placed 50th. Just for reference 'Kentucky Route Zero' placed 20th in 2013 when only Act I & II were available, which, yeah, is pretty high. I feel that Act IV should be listed this year for the sake of consistency... which I guess means when Act V comes out, it will be listed on its own instead of as Kentucky Route Zero as a whole? Since it's coming out at a rate of about one act per year, it's very easy to think of each entry as "of the year", though the more I think about it, the more it doesn't quite fit the "every game gets one shot" spirit of the poll. On the other hand, it's in line with striving for "the most comprehensive list of games possible".
If you ctrl+F 'Episode 1' on the current list on page 1, you'll find a few other cases like this, where basically I researched as best as I could and wasn't able to find evidence of a release schedule, how many episodes are planned, or whether future episodes are even in development. Sometimes these future episodes just never happen, and I'd hate for a game to miss its chance forever just because I expected that it would develop as a series. It's hard to know what the future holds, and I think this is the sort of thing that's a lot easier looking back than at the time.
Whatever happens, I'm glad we've been discussing Kentucky Route Zero's place on these lists for three years and counting.
I think there comes a point where there isn't much difference between a new episode and a new sequel, especially when there's some episodic series that never even finished (Half Life 2: Episode 3, SiN, etc). Based on the release schedule, I have no issue with Kentucky Route Zero: Episode 4 being included.
My stance is if it's something that's coming out regularly every few months, you might as well wait until the full thing is out. If it's something that's a very sporadic release schedule (Kentucky Route Zero) that can go a year+ between entries, you might as well get them as they come out.
List updated. I'm not sure how we stand on getting that hamster Emoji on the list. @Infidel - is that likely to work or should we just go for "HAMSTER" instead?

The emoji probably isn't going to work as-is. We'd have to mess with the fonts, maybe could get it working but I'd have a plan B.

For the effort involved I'm happy enough to call it "HAMSTER" on the list. I'll add a little disclaimer at the top of the op on the voting thread just to point it out.

Maybe put it in parentheses so it sorts to the top like the emoji would? Or whatever.
In terms of other potential titles and workarounds for... that game... it's referred to as 'u1f439' for its OST release and in the URL to its game page. Something like u1f439 [Hamster emoji] might work? Or, if the list can support embedding images, that might be a lot easier than trying to support the actual emoji.
EDIT: 'u1f439' has fallen to #20 on my WIP list and I'm still planning to play games that I think I'll like better, so maybe don't worry too much about it... I don't know if it's presumptuous to think others voting for it is unlikely. Also, just so you know, I'm preparing one final list of missing nominations. Can't believe I didn't think to go through the top releases on Metacritic before now.
EDIT 2: current state of list. I might have missed some console releases, so if anyone else wants to go through it, here you go. Maybe I'll keep updating my list below and you can add it at the last minute, if that's easiest?

I noticed (at least) two games called Nest were released in 2016, so if you could clarify the current one to NEST [Cullen Dwyer] (PC) and add Nest [Jonathan Whiting] (PC), that would be fab.
Lastly, I'd like to humbly request that BOTOLO, DEADBOLT and VIDEOBALL be added to the all-caps VIP list.

My opinion is that all HTCVive games should also list OculusRift. There's no such thing as a Vive only game with the exception of Google Earth, as Steam has official support for the Oculus Rift.

Y'know, INSIDE is pretty all-caps too.
EDIT: changed my mind about this slightly since the official website doesn't go all-out with its all-caps. If Playdead can't commit, can we?
Let's not forget ABZÛ either.

i mean, IDK if it's worth adding since I might be the only one who played it, but.... it's a fun game?

Kentucky Route Zero (Episode 1-3)
Or however many episodes actually came out that year. Then next year did have Episodes 4-5 nominated again.
That would also let games that get cancelled partway through development to get their chance (not sure if that's been a concern in the past).
