Looking at a mobo for a custom built computer, and when discussing the pci-e slots, it says:
1 x PCI-E 16X (run at 8X mode)
So what the hell does that mean?

In SLI mode it runs at 8x. Single card mode 16x. With the correct video cards of course.

So with a gfx card like
http://www.newegg.com/Product/Product.asp?item=N82E16814102061
, no performance loss would occur due to the mobo?
And how would a single pci-e 16x slot mobo run in sli mode?

It wont.
I'm guessing another version of the board probably does. What MoBo are you looking at?

Barebone combo from newegg. Trying to work together a mid-range system for as decently cheap as possible.
