Last two weeks I've been having the site taking a dump on me for about 1-2 miutes at least 5-10 times an hour. Happens from work or home, with multiple browsers.
When the "mark threads as read" cacheing type affair was changed from cookie based to server based, there was some talk that it puts extra stress on the server, I wondered if that was relevant.

ah, no. That puts load on the database server, which is at the far back end of the chain. Our problem is in the load balancer which is at the far front of the chain. The database server is doing peachy, last I heard.

not sure what you mean by "caching thing"? I believe the load balancer itself is a caching thing, and it is broken.
