Have you gotten Uxie? Cause that battle will be pretty similar.
Then there is Cresselia and Mesprit who are almost as difficult and they run.
Then there is Giratina, Heatran, and Regigigas.
I wouldn't use your Masterball. I am saving mine for no reason. If the Nintendo events are online and we get access to Arceus, etc., I am still not using my Masterball.
But I'm still confused as to what your definition of legendary is.
I am not sure it is his definition that he is going by, just the accepted definition of the Pokecommunity at large. Though how they came to it, who can say? Nozz did say it was a topic of contention.

I just wanted to chime in and mention that Rotom is selectable in PBR's sunset colleseum. It would be silly if the game gave you access to a legendary, uber stats or not.
I also hate how the foe's rotom is always faster than my own. WTF helping hand ominous wind? OHKO my rotom? BS!

Heatran, Regigigas and Cresselia are usable in the Battle Tower.
I trained up a Battle Tower team. They got swept by a Sceptile on #35. The EV training is probably not the best; but, that's done and I don't want to revisit it. And, I'm half way to a Choice item so I can probably give someone a boost there. So, I'm hoping to switch out a move or two...

I'd say replace Garchomp's Rock Slide with Fire Fang to punish grass/ice/bronzong, which are your biggest threats.
Medicham needs Brick Break to take advantage of his Fighting type. I'd say get rid of fire punch.
Empoleon could use Grass Knot to deal with ground types, namely Garchomp and Rhyperior. With Modest, you might consider giving him choice specs and making him an all-out special attacker, since you're mostly physical on the other two. Which should help if you run into a Skarmory or something.

Grass Knot's actually inferior to Surf against both those Pokemon. According to Smogon, Grass Knot's max power is 120, while Surf goes up to 137.5 with STAB, no? It is, however, good against Water Pokemon, which the current list has no real move against.

Rotom is not legendary in my mind. It is easy as hell to capture, can breed, and has pretty low stats compared to actual legendaries.
And it just doesn't seem to fit with a legendary status.
