I've been lurking about for a while, and i finally have something worth posting :P
I used to play W3X in 800/600, but just recently upped that to 1280/1024 to match my desktop and avoid 'some' lag while alt-tabbing.
My problem is that I've grown incredibly used to the speed/distance my mouse would travel at in my original resolution, simply beacuse the distance it would travel remains the same, yet the image is 'stretched' and basically hinders my ability to operate said pointing device on-screen.
I'm trying to avoid having to change the speed it's set to in my control panel as that would affect the mouse speed out of game as well, although it does remedy the problem to some degree, barring the annoying toggling and the forgetting to perform said toggling

I really think that that's your only option--changing the tracking speed in the control panel before and after playing the game. Other than that are there no controls options in the main menu? Maybe it's labelled under "sensitivity" or something, similar to some FPS's on consoles...
I'm not familiar with the game you're playing, but quite a few computer games have the option to change the sensitivity of the mouse in-game, while leaving the sensitivity out-game the same as it normally is. This is generally labeled as "Sensitivity", "Mouse Sensitivity", "Mouse Speed", or some obvious derivitave. Even if it's not in the options menu, perhaps some people who play the game know how to edit files in the game to change that option (make sure you back them up first).
If none of that works, either get used to it or change it back. I had similar problems with Starcraft, but I got used to it before I realized I could change the settings. Depending on how long you've played the game and how adaptive your muscle memory is, the transition might not be very long or painful.

Are there no programs out there that might maybe change the sensitivty depending on which app is in focus or the like?
