Geometry Wars is my newest "progress bar" game. Waiting for installation to finish? Play a round. Waiting for DVD to burn? Play a round. Waiting for file to download? Play a round. Waiting for project to compile and burn onto a microcontroller? Yeah, play some of that shit, too.
Lately I've been playing numerous spurts of CS:S rounds consisting of bots with only knives on cs_office. It's strangely cathartic and quick.
The reason this doesn't work for me is that I usually need to play a round of Geometry Wars just to get warmed up. If I want to do any good I have to play for at least 15-20 minutes. 5 minutes will just waste time.
Flatout 2 on ps2/xbox/PC/whatever is always good for a few minutes of play. It's got tons of challenges that take a couple minutes, quick race and maybe even a cup race or 2. The Naruto Ultimate ninja games are quite good as well in that regard.
Kirby Canvas Curse on DS is my favorite pick up and play game. It's just so damn entertaining, and even though you can easily just play one level I usually end up getting sucked in and playing 3 or 4 before I can put it down.

Of course, this is mostly because I'll go 10 minutes and die at the exact same place I've been dying like, all week and I'll get really frustrated and take a break before going back.
Good short burst games for me include fighting games (King of Fighters, Guilty Gear, SF, SC, etc), retro collections (Metal Slug Anthology, Capcom Classics, Taito Legends 2, Sega Genesis Collection, Konami Classics Collection, Megaman Anniv or X Collection, Sonic Mega Colln etc), Arcadey games (Alien Hominid, Castle Crashers, Geometry wars, etc), Virtual console or Live arcade or PSN downloads, Shmups (Gradius V, Gradius III and IV, Castle Shikigami 2, Rtype Final, Ikaruga, Raiden III, etc), music/rhythm games (Guitar Hero, DDR, EBA, etc.), and puzzle games (lumines plus, meteos, tetris, planet puzzle, picross, sudoku, etc.). Platformers tend to be pickup/put down, too.
A ton of short burst games exist on the DS and GBA. A lot of retro and fighters and music games can be had on the PS2. There are tons of great VC downloads out there now.

It's not suitable for a 5min burst, but it's fine for a 10-15min burst.
Pick a level, blow up some buildings and giant monsters. You can also pick an easier level and/or lower the difficulty setting if you just want to have the gratification of "MISSION COMPLETED" and whatever goodies you picked up.
Devil May Cry 3 has forced me to play in 5-minute bursts, so I don't fucking break the goddamn savepoint disc bosses are so fucking hard! Dammit.
Yeah though, it takes like 5 minutes to get to a boss and then die.
Jak and Daxter seems a good choice too, actually. You make marked progress every 5-15 minutes, and I think I 100%-ed it in something like 10-20 sessions.

Not as serious as Serious Sam. Yeah, it's all fun and games until somebody loses an eye.
I'd say RE4 (particularly the Mercenaries minigame) is extremely well-suited to 'short burst' gameplay. Geometry Wars is also great fun.

Also, buy TMNT for GBA, it's short, and can be played in 5 min bursts.
