I always heard people asking for Red to be playable in the games, and just use Pokeballs, but I never thought it would actually happen. Ever.
I want him to have the other three generations of trainers and their starter Pokemon (I would assume at the same levels as these) as costumes, because otherwise it seems... unfair somehow. The only problem I see (you good fudge it to make the other fire types glide) is that Infernape is significantly smaller than Charizard and the others.

It's not unfair at all. The original starters are the real deal, the rest of them are just like the developers said "oh man we already used all the good pokemon designs, now what?" There should definitely be alternate trainer costumes though, at least to play as the blue/red rival.
It just feels unfair. I mean, Totodile is just as legitimate a Pokemon as Ivysaur. Piplup and Infernape are awesome. I don't know.
Also, I have realized that PT being in the background means that the little AC characters will be scurrying around him.
I kinda wish that they'd picked a consistent evolution level for the Trainer's Pokemon. Charmander, Bulbasaur, and Squirtle are more iconic as a trio than the three they've chosen. It just seems like a setup for a Zelda/Shiek situation, where one option is far and away the best.
I think the reason they opted for 3 different evolutionary stages is so they could have a light, a middle, and a heavy weight all in one and the player would have to master 3 dramatically different fighting styles. Yeah, it's less iconic this way, but I feel like they thought this would work better from a gameplay point of view. I also don't think there will be a problem with one character being much better than the others, and even if there is it will be irrelevant because the option to only play as one won't be there. Zelda/Shiek was only a failure (debatable) because people could just stick with the form they liked best from the start and never give the other a chance; the introduction of stamina will force the player to take advantage of all of a combo character's forms whether they want to or not.
Between this and the Samus/ZSS forced swap I think that the designers want to encourage people to learn to play with different kinds of characters and not just specialize in one type. It makes sense to me; if I had gone to the trouble to incorporate all these crazy characters who are so fundamentally different into a single game I'd be pretty annoyed if everybody just played as the quick agile types and ignored all the rest. It's why they're making heavy characters flinch-proof during some of their attacks and why they gave Bowser an irresistible final smash, they want people to branch out and try all of the character types and to do that they have to not only work on ballance issues but also encourage players to give the big heavy types a shot. It wouldn't be very consistent with this goal if all three of the trainer's pokemon were light quick types.

At least 3D got the shape of the eyes right. Also, his tail isn't obviously running up against the square of space alloted to sprites, like the sprite is.

I think the whole addition of the fatique system makes this pretty different than just a sheik type character, because it really forces you to change at some point. I doubt Sheik would have been nearly as popular if this mechanic had been in place since melee.

Do Shiek/Zelda combo players exist in tournaments or do players have to choose one or the other? I actually know nothing about these tournaments or their rules but they certainly seem controversial for some reason. If tournament players do typically just stick with one half of the combo character then the fact that you have to swap pokemon several times throughout the battle due to stamina issues may go againt current tournament paradigms. All I know is that of my friends who liked Shiek, they would typically play her(?) without ever switching to Zelda. The stamina device definitely puts a stop to that. Again, I don't know how that goes in tournaments.

My guess is you evolve to the final form with whatever pokemon you have out, since its the actual pokemon who grabs the smash orb.
Charizard is ALREADY in his final form though.

I see what you're getting at, BUT looking at the art in the manuals for Pokémon R/B and Pokémon FR/LG, I have come to the conclusion that Pokémon Trainer is based on the FR/LG design and not the R/B design.
And why would they use characters from the manga anyway?

Blue wasn't in any games, and Green wasn't playable.
They aren't necessarily using them from the manga, as I'm pretty sure those names were a default option in the others as well.
The art just happened to be the first one I could find, because it was easy.
The Trainer in Red is the same trainer thats in Fire Red, just with an updated art style.
