Hard drive and dvd burner = no dice

OK I am really confused by this. I currently run a dvd-rom - only reads doesn't write - and decided I would upgrade to a dvd burner. I bought a nice Pioneer DVR A12XL. Pulled out the old one, slotted in the new one, plugged it in... and couldn't get Windows to start. An error came up, I can't remember the exact wording, but it was something to the effect of "Unknown Drive Error - please insert system disc". I put in the windows disc (the tray opened and closed fine at least) but it had no effect, it just wouldn't recognise it.

A friend of mine who is rather more computer-literate than I am took a look at it. He noticed that the hard drive wasn't being found. Just... not there. It was plugged in. It was set to "boot from hard drive". But nothing worked. So he's at a loss, I'm at a loss, and now I've put the old dvd rom back in and it's working perfectly.

What the hell!?
