By that I don't mean OCRemixes or metal covers of Mega Man themes, awesome as they are. Anyway, I'm sure this topic must've been covered before, but I was just browsing Bleep and came across Breaking Kayfabe* which samples Silent Hill on track three, 'Grim Fandango'. It's pretty cool. One of the singles has Street Fighter-inspired art, too. There's also the famous Goldeneye 007 inspired video.
I'm trying to wrack my brain to come up with other examples, but I can't think of any. Well, apart from this piece of art. Anyone? I bet I'm missing some pretty obvious ones...
*Itself a geeky wrestling reference. Which is a bonus for me.
Don't know about any songs or albums, but that GoldenEye video is pretty cool.

...and I thought of how all those people died, and what a good death that is. That nobody can blame you for it, because everyone else died along with you, and it is the fault of none, save those who did the killing.
The band had labeled themselves nintendocore very early on in their career, but members clarified that none of their songs are directly about Nintendo games, but that singer Nathan used various characters as metaphors for people in his life. Some such characters are Cut Man, although the song is spelled "Cutsman"; Birdo, one of the bosses from the NES game Super Mario Bros. 2, in the song "Birdo"; and the rabbit-like nemesis from The Legend of Zelda in the song "Pol's Voice". Similarly, the song "A Million Exploding Suns" refers to the Marvel Comics character Sentry, who is described as having the power of that amount.
anyway, you mean can we think of any albums that were inspired by video games but arent just covers?
i think someone made a Mario opera.
Well, I suppose. Any lyrical references, melodies... anything, really. I suppose bands who aren't video game cover bands doing covers would count, too. Like Nine Inch Nails doing the Zelda theme. A Mario opera sounds... interesting. Off topic, but I saw a 1984 opera once. It was... insane. Also: Rar, I'm here to SHOCK the world.

Their video for A Million Exploding Suns also has some video game references. At the end when he dies, it's the Mega Man explosion.
Also, their song The Immense Defecation of the Buntaluffigus has the Cave Music from Zelda.

based off Zelda. Listen near the end to hear a familiar little tune.
That's pretty cool. Shame you can't buy the album anymore, seemingly.
The lyrics are pretty obviously a homage to EDIT: Well, I was going to say Orcarina, but looking through them again, most of the Zelda games relate to it.
Let's go
And I'll play all my songs
Maybe one will make you strong
You never really know...
The other day I saved a king
Learned to use a sword and gave it a swing
In electronic forests
Of pixellated versions of what was once
A green and bold and happy paradise for us
But I can (oh I can, I can!) return it if you want me to
Just promise, though, you won't outgrow me
You know
To save your soul I'll die
You will be my princess
Even in disguise
And all the rocks will roll
In electronic forests
Of pixellated versions of what was once
A green and bold and happy paradise for us
But I can (oh I can, I can!) return it if you want me to
Just promise, though, you won't outgrow me...
OP is begging for The Protomen. I suppose the only pre-req is to enjoy classic megaman games (like megaman 1 and 2 specifically). They dont just play the game music, but actually wrote a whole original rock opera album that tells a story of mega and wiley and light and protoman. Its epic and awesome, and you will hear hints of in-game themes throughout the tracks.

So, I know it's not, at all, but the Thrice song Between the End and Where We Lie will never not be about Breath of Fire: Dragon Quarter in my mind.
Lyrics
Is this everything, I’ve dreamed of so much more
between the end and where we lie
here all hopes and dreams are scavenged from the floor
and fed into machines that feed on vacant eyes
all of my dreams, always find me
far beyond these fake flourescent skies
I know there must be something more, if I could only find the door
then I could free myself and see the world outside where
daylight breaks on you and shines into the
grey that sleeps beneath your skull
daylight breaks on you burns away the
grey that suffocates your soul
for now I hold a key, and though I may be lost
I know that I will find my way
I search endlessly but every time I’ve thought
that I was near the smoke and mirrors lead me astray
see the pit boss, steal each tick tock
time it seems will suffer at our hands
I look for exits in the haze, the dense electric twilit maze
I’ve heard that there is one that leads to sunlit lands where
daylight, they tell me that it’s just a myth
daylight, they tell me that it can’t exist
they try to betray me with a kiss
they might never know just what they’ve missed as
daylight pours fire into my grey eyes
pour grace into my grey life
breaks in and lights the way
I can’t live without the day
I'm going to repeat The Protomen with this MUCh BETTER song and MUCH MUCH beter video clip http://www.youtube.com/watch?v=jx4aU-mU2ik I just purchased their CD after finally hearing the whole thing, decided to get a shirt too since it was pretty cheap.
Also theres this guy, named Owen Pallet, he is based out of the Canadian Indie music scene, his band is named Final Fantasy and he is the most amazing person ever. http://profile.myspace.com/index.cfm?fuseaction=user.viewprofile&friendID=87416164

quoted for people that have doubts for whatever dumb reason that this is the best video game song
Chorus: Let me tell you about the Proto Culture
If you don't know the culture, here's the whole structure
We've had enough of the lackluster-trust us
We get the kind of games you can't rent at Blockbuster
KU: Game related, raise it bit by bit
Yo D, link up the cable we'll go hit for hit
Phantasma plasma particle beam means I have ya
on the run-the rendered effects hot like magnas
Del: I play games by Capcom with a power glove strapped on O
n any platform, I don't spend my dough on Phat Farm
Video games, I got many to play
Before my life expires; fufill my desires
KU: Mastering your hardest boss
Shattering all stars across
Ain't hard to cross the finish line
Floatin' on Daytona
Wex, Gex or Kloana, we get ‘em all at cost
RPG, Platform we transform like Macross
Del: Rival schools, Batsu
Purchase you ought to
It came with one free CD, it's like I bought two
I hope they make part II for Dreamcast
‘Cause games I've seen in mags, you won't believe they have!
KU: Getting callouses turning over asteroids
Graviton bombs destroyed
Getting moms annoyed
Now I'm hacking Nightmare Creatures
Their features splattered across the screen
It gets more clean each year
Del: I remember my homie Ed Coats had the most
A Colecovision-every week I'd visit
Playing Donkey Kong Jr., Venture, Rock and Rope
Games I thought was dope
While my moms was watching soaps
KU: I'm on the next level
I got a double barrel shotgun in the Doomworld
Waiting on the next devil
Armor's low-check the arsenal
Rupture the main conductor playin Disruptor
Del: I remember Ninja Gaiden
Finished finally
With Ramone wouldn't answer the phone
This was before getting blown
I own the first Nintendo Power
With the maps of Zelda Help me conquer in an hour
Chorus: Let me tell you about the Proto Culture
If you don't know the culture, here's the whole structure
We've had enough of the lackluster-trust us
We get the kind of games you can't rent at Blockbuster
(2X)
Del: Hey KU you know my SEGA collection is massive
Got all the past hits and classics
Herzog Zwei now Panzer Zwei
Originality that made me a fan today
KU: It's Pandemonium-it's like Toys R Us
Flippin the next Saturn game brings out the boys in us
It's poisonous
Taking out the boys in blue in Grand Theft Auto,
Snatch a Rolls Royce to use
Del: Yeah, I'll admit Playstation improved
Come visit Feudal Japan with me and Tenchu
Bushido Blade 2 with sword play so accurate
Mega Man Legends but I had to buy a map for it.
KU: I fence Hyo to get a Neo-Geo
For Samurai 64 in full rendered splendor
Rival counter and enter my sword in his innards
My joint was being Leonardo wuppin' on Splinter
Del: I gotta get Xenogears-that's the type of game that relieves my fears
Get it from overseas to here
I gotta get Psychic Force
Authentic arcade that I can endorse
They got me liking imports
KU: I'll need to be at the next E3,
What's the next CD I need to see
Me and D signing checks
Let's float overseas, mingle with game companies
Giving tips to Capcom and Sega-you can't front on these
Del: To anyone who knew me better
Know I chose Saturn first Cause it's 2-D heaven
Bernie Stolar dropped the ball with the RAM cartridge
X-men Vs. Streetfighter could've expanded the market
KU: Marvel Vs. Capcom-beyond fathom
Tell the truth, Playstation ain't ready to have ‘em
Come on I'll bring the onslaught
Alpha and Omega
Khaos Unique brought to you by SEGA.
Chorus: Let me tell you about the Proto culture
If you don't know the culture, here's the whole structure
We've had enough of the lackluster-trust us
