I could never really get into Yggdra Union: too odd of a Strategy/RPG for my tastes plus not being able to skip the battle animations bugged me.
I don't know if anyone's mentioned them, but the Super Robot Taisen games are generally good solid Strategy/RPGs. Atlus brought SRT: Original Generation 1&2 for the GBA so you might want to check those out. Looks like they're pretty cheap on ebay.
You can't skip the battle animations in Yggdra Union because the battles are interactive, the skills and various battle abilties are done in real time and the like.
And yes, get the Super Robot Taisen games, they are awesome.
Aw, I liked the peasant single unit horde in HoMM. Yeah, it was annoying that they could get picked off by archers like hell, but it was so worth it to kill something with your 400 peasant army.
Disciples 2 is a cheap copy of HoMM. The combat was way oversimplified (although I probably don't get it--I only played it for a little bit and without a manual), and the EXP levelling thing is infuriating (unless something cool happens that I don't know about).
Sorry, I can't make any suggestions beyond the obvious. I think I'm the only person who hasn't played Homeworld, Alpha Centauri, et al by now anyway.

Look, it's not going to keep me from buying the game. The only thing keeping me from having it right now is the fact that I haven't finished PoR.
