I've got some Cyber Acoustics speakers + subwoofer, $20 from Fred Meyer. The speakers (but not the subwoofer) intermittently produce an odd static-y beep, in a -. .. -. .. -. .. sort of pattern. Sometimes it will go a long time between series of beeps, and sometimes they will be separated by a few minutes or even seconds. It seems to be truly random, and I'm not even sure how to reproduce them. Any suggestions on what's causing this and how to get rid of it?

Interference caused by radio waves, most likely your (or another's) cell phone. To get rid of it, turn off or remove the source of the waves from the area or get better shielding on your wires. The first option is far cheaper and easier.
If there aren't any cell phones or anything nearby then you might have to go for the wire-shielding route or just live with it. My uncle's old speakers used to pick up a radio station and just play it in the evening. It was really weird.
Yes! It was our cell phone. With that variable I could reproduce the sound at will by making a phone call. Even though we weren't getting calls, I'm guessing the phone was periodically establishing contact with the network.
We moved it to a different corner of the room, tried a phone call, no problems.
