So every nerd knows about Hero Machine. It has had a few different versions, each with more accessories.
I recently found a hero-creator on some guy's blog: Fabrica de herois It has a level of customization that completely blows heromachine out of the water. It is in Portuguese, but it is not that hard to navigate the different menus. The colors are little... strange, but the level of accessories is completely ridiculous, with different layers and a ton of variety.
