So, we got a used 2006 Volkswagen Jetta, and we did indeed get 2 keys, however after we drove off the lot and got far enough away and decided it was my turn to give the car a go and try our second key we learned of a really awesome anti theft device the car has, if the key is not programmed to the car properly, that bitch wont start, just gives me a blinking key letting me know it wont start....
So, how do I program the new key to work? I found a thing for the 2007 models, but I can't seem to locate '06, and the '07 method doesn't seem to work, unless I'm not waiting long enough....
Talk to a dealer/the person who sold you the car. Dealerships have special computers they can hook the key up to and program it to (at least for a couple other brands, I'd assume VW has the same thing)

The dealer will likely charge a good bit for what will amount to less than a minute of work. I know it cost my mom >$100 to program a new key for my Mazda 6, and a little digging showed that it was possible without any special equipment. Same with programming the remote entry, it just needed a sequence of key turns, door opening/shutting, and button pressing to activate.
I haven't seen anything online about it, but it might be worth looking into for a minute before you take it in.
For a certain part of my 2007 Ford key fob, it required a special key fob that the dealer had, and a sequence of key turns and button presses.

Did you do the thing where you have one key in the door and another in the ignition.
I forget the sequence and my manual 8 floors down. But taking it back to the dealership will solve the problem in a couple minutes.

It's not the remote portion that isn't working, IE the lock/unlock buttons, it's the immobilizer right? That has to be programmed at the dealership, they need the VAG software plugged in under the dash.
