I'd just like to have a Metroid game where Samus doesn't mysteriously lose half her suit's power-ups between now and the previous game and furthermore doesn't also have the remaining few destroyed in a completely contrived and very specific manner halfway through the first cutscene.
Seriously you guys, Samus is now literally fused to her armour, part chozo, part metroid and part shape-shifting parasite, not to mention whatever else she got from months of phazon exposure. She should be able to crack planets with a look by now, and I want a game where not only is this an option, it's a trivial one.

While the whole Mega Man style ability reset is annoying from a storyline perspective, maintaining abilities from game to game comes with its own headaches as well. If Samus (or other characters, but since we're already talkin' 'bout Metroid) kept all her abilities from game to game, it wouldn't take very many installments before they start to exhaust all the good ideas and start resorting to;
a) Coming up with really stupid, gimmick abilities;
b) Coming up with abilities that don't really fit with the rest of the game's style;

c) Coming up with the exact same abilities, but super-er (The Really High-Jump Boots, the Ultra Missiles, that use 75 regular missiles).
I don't mind the reset, I just hate how Metroid games will have a cutscene to try to explain the reset. In the end, it just draws more attention to the issue.

Ok, so the problem is that she loses powerups visibly in a way that you don't like? That doesn't mean she shouldn't lose them in the first place. She lost everything mysteriously between Metroid 2 and Super Metroid, and nobody noticed or complained. It's because that is how a Metroid game goes. It's only an issue because the writers actually wanted to provide some explanation rather than just copping out.
How is Fusion different from anything else in terms of power loss? Every situation has been the same: a lot of stress on her/the suit. Whether chunks have to be removed or not does little to change the believability, since it's not our universe to decide the logistics of.
And of course you're not advocating have no powerups at all. Everyone who trots out this old complaint asks for the same thing, and yet I've never heard anything that new or original or worth persuing.
How about new weapons? Except that just amounts to the light and dark beams which are really just another door key in the end. I have nothing against more weapons but they're hardly on the level of double jumping or grapple beam.
Ooh, how about a triple jump? Except that's just another way of saying "Samus can't jump high enough, find the jumping powerup." It's as much a copout as removing double in the first place.
But really, it's far easier to just say it's not your problem to come up with better ideas. Just say that you want more and let Nintendo figure out the details, right?
And what do you do with the next game after that? She still has to keep all the newer items, just to avoid a story explanation that doesn't please you?

Nintendo thought F-Zero GX was bad, so I wouldn't get my hopes up.
I loved GX... It's was painfully awesome. It's one of the few racing games (and just games in general) that I'd play until I could do near perfect runs of every course. I had unlocked everything without even learning how to attack other racers, which made it necessary to have flawless runs. I even found a racer setup and acceleration pattern to use against Samurai Goroh that would make him throw himself off the cliff in the beginning of the challenge while far ahead of me. The first time I did that I still failed the mission because I halfassed my way to the finish and time ran out...
And since this is really a Metroid thread, I'm fine with Samus losing her everything at the start of each game and don't mind if there's an explanation behind it or not. The one thing I didn't like about prime was needing ammo for alt beams in 2. I already rarely use missiles because I'm afraid to run out when I'll need them the most (and even then I tend to shy from using them), so I basically spent the whole game only using them to open doors even when the beams were a lot more effective than the standard beam against enemies later in the game.

Metriod Prime 3 did start you off with a fair few of the basic powerups and let you keep them.
