The one game that I'd love a remake or real sequel to, and a sequel only if it followed exactly in the original's footsteps, would be Tactics Ogre. And that's not Ogre Battle or Ogre Battle 64, but Tactics Ogre. The only SRPG I've ever really loved, and I weep for all the FFT fanboys who missed out on this truly great game. Wonderful storyline that let you play through in 3 actually distinct (for the most part) ways, with 8 different endings. Stellar gameplay - the only SRPG that actually challenges start to finish (nearly, unless you really powerlevel). Even the old 16-bit music is good.
Besides that, I'd love Capcom to get back into the beat 'em up game. The new Golden Axe is just a sad reminder of how fun those games were in the 90s. Another D&D game, another AvP game, another Captain Commando game. But only if they're side-scrolling pick-up-and-play arcade beat 'em ups, not 3d single player garbage. Obviously never going to happen, but I'd be so happy, because that was a genre that didn't deserve to die.
Hell, just release all the great Capcom beat 'em ups on XBL or whatever. AvP, both D&D games, Battle Circuit, The Punisher, at least.

I would love to see a remake or sequel to the Ultima Underworld series.
And not so much of a retro version, but a "return to form" of the Splinter Cell series. I really like sneaking through darkly lit military bases or industrial buildings and choking people, and while Conviction looks like it'll be awesome, I don't want to play The Bourne Identity: Sam Fisher Edition.
Arx Fatalis is basically an unofficial sequel to Underworld, or so I've heard.
