Mutants and Masterminds Story advice?

So, Ive been running a mutants and masterminds game. I use the term running loosely. I have a synopsys of the game so far written up by a player. Feel free to read it purely for your enjoyment. If you feel so inclined, tell me about where you think a good place to take this game next would be... Or just general comments.
Session 1:

Thursday:

Trinity (Elusive Butterfly), Paul Martyn (Sandstorm), and Kyle Smith (Animus) arrive via bus at Dr. Moriarty’s School for the Genetically Gifted. Butler greets them and shows them into the estate. Once inside, a baby grand piano is launched from another room and hits Butler. An angry red beast thing enters the room and the party reacts: Paul turns into sand and attacks the raging beast; Trinity turns invisible and uses her blast to move the piano off of Butler; Kyle flies up to the ceiling and attacks the monster with a mental blast. The monster, being pinned by Sandstorm, is hit with Kyle’s mental blast and gets hurled across the room. Meanwhile, Trinity drags Butler away from immediate danger and looks for help. Seeing no one in the mansion (primarily the dining hall), Trinity returns to the fight. The beast manages to escape Sandstorm’s hold and runs towards Kyle, picks up the piano and hurls it. However, it missing and flies out the front window. After another few seconds the red raging monster is down and an old man with a cane walks out of the top of the staircase clapping.

Dr. M shows everyone to their rooms and talks about the recent fight that was a staged computer-generated simulation. He gives all the members an ID card that also serves as a debit card. And the group heads off to the bank to open our accounts.

Trinity drives, and almost gets hit by a semi-truck, but gets out of the way. They pass an old looking van and a stray dog. The get to the bank (the only one) and get in the long line. They are almost at the counter, when the old van putts to the front of the bank and 8 men with ski masks and two punk-rockers enter the bank. The minions have sawed off shotguns and the two punks shout: “This is a robbery.” Paul picks up Trinity and runs off to the bathroom, leaving Kyle. Trinity turns invisible and goes back to the lobby and blast a line of minions with a force field, knocking two of them unconscious. Kyle stealthily mentally blasts some minions from the ground. Sandstorm slithers on the roof and then drops on top of the male punk who is now donning two pistols. One of the minions attempts to flee and his partner, a Vietnam Veteran, calls him a coward and shoots him in the back. Trinity blasts the female punk and she flies out of the bank through the revolving doors and Trinity follows. The other minion goes down, but the Vietnam Vet, releases a line of grenades and flees. Sandstorm covers the grenades with sand, while Kyle and Trinity uses the force fields to contain the blasts. The bank is saved, but Vietnam Vet gets away. The bank closes and the group puts the robbers in the safe wrapped in duct tape until the police arrive. (Trinity also takes the female punk’s awesome spiked leather jacket, her mall katana, two sets of brass knuckles, and a sawed off shotgun.)

Saturday:

The team goes back to the bank. In front of the bank is a crazy man talking about the “Friends of Humanity” and metahumans. Sandstorm shows the crazed man his sand hand, which later grants him a slap from Trinity. The group then goes to the mall and encounters another “Friends of Humanity” group, telling them about the party that night. Trinity and the others politely say they may go. When they get to the school, Dr. M tells them a metahuman named Statue has been captured by the “FoH” and the group needs to go rescue her if possible.

The group goes to the rally: crazy people, pseudo-scientists, and party goers filled the fields. Sandstorm makes “friends” and s’mores, while Trinity sneaks into the offices and finds where Statue is located. As the group is about to leave, the crazed man from before points at Sandstorm and yells “Metahuman!” Immediately, the group is surrounded and bombarded with questions. But before anyone could answer, a grenade lands at the group’s feet and everyone flees before the explosion (included Vietnam Vet). The group then heads across town to a secluded warehouse, with two guards at the front and 3-4 delivery guys in the back. After Trinity scouts the warehouse, Sandstorm pushes the 18-wheeler into the ocean, causing a distraction for the others to get inside. Trinity and Animus find a cage of statues. After getting no response from any of the statues, Trinity sneaks into the office, hacks the computer, and finds a file that recalls the night in which FoH chase a young girl into a warehouse full of statues and they take all of them, thinking she is inside. The group, realizing they have to take all of the statues, knocks out all of the men at the warehouse and transports the statues back to the school.

Later that night, a girl falls out of one of the statues and confirms the story.

Sunday: A T-Rex attacks and the group take it down. Two buildings, a hardware store and a new apartment building, were missing. Later they return and all of the floors are covered in mud.

Monday: Astrophysics class; after class, the group performs a presentation for 15 children metahumans. After the display of their talents, one female student raises her hand and says she is special. When inquired, she blows up and a mushroom cloud fills the room, sending Sandstorm across the room until he hits the wall and turns into a pile of sand. The only people who withstand the blast are the little girl, Animus, and Trinity; another building goes missing and returns with mud.

Tuesday: Robotics; another building, an unoccupied residential house, goes missing and returns covered in mud.

Wednesday: Medicine

Session 2:

During the following week, several more houses with people disappear and reappear. No survivors are found. Trinity sneaks into the building and sees several Agents. Later, Dr. M meets with 3 males Caucasians with blue tinted skin, all with enlarged blinking device on their wrists. The leader wears a robe and carries a staff. During that day, a building returns with a 15 year old survivor who says she saw dinosaur and crab people. Later, Dr. M has a conference with the group describing a subterranean kingdom of crab people. They have dinosaurs and are requesting assistance – at the school, one of the children is not human, but rather Princess Ustyos, daughter of King Qudios. There are two factions of crab people: the ruling family who wish no harm to the humans and the opposing faction, lead by Kineos, who want to rid themselves of the Princess, establish the throne, and later use the humans as Dino-chow. The group is told to go down to the faction crab leader and negotiate with the Duke.

The group travels down via elevator. After several long minutes, the elevator stops abruptly. Several bad noises occur outside and when the doors open there are two Agents with a pile of dead crap people surrounding them. After moments of dialogue and inquiry, the leading agent shows off his gun, his “badge.” And the group follows, or rather they follow the group. After navigating through the tunnels, the group finally reaches a large opening where a large crab person is giving a speech. The crowd disperses and Animus flies up and announces the purpose of arrival and requests an audience. The crab people, in turn, attack, and the group reacts defensively. The group takes out the crab people, but the large crab person flees. Meanwhile, the Agents, using their powerful pew-pew guns, halt the arrival of tons of crab people. The duke arrives and says “You have entered my home, and for that the punishment is death – however, you have proven yourself in battle, against my most powerful warriors, and for that I will grant you an audience.” And thus, an audience is established. After several moments of bickering, the duke says “there can be no peace.” One of the Agents asks Animus if they should “drop the hammer.” After moments of contemplation, Animus agrees and the Agent tosses a small silver ball. It bounces underneath the duke, and starts spinning. Then it releases what can only be called “retarded green lightening.” This lightening results in mass genocide. Then Agents then leave and the group follows. When they get near the elevator, the Agents disappear and the group head to the King to tell him the bad news. The king gets very upset and sends us away. We then go back to the school and tell Dr. M the story. He denies that we were met by agents and that the pew-pew gun exists. The next few days, the group goes through several classes: detective, jewelry making, and geology.

Dr. M briefs the group on animated undead. He says that a metahuman has awakened and that it may have a correlation. He thus sends us to Kansas, where we arrive in a small town. The small town seems like a ghost town. The group then arrives at a hardware store where zombies attack. The group escapes via the back door which causes an alarm to go off, which attracts the zombies. Leaving the door crack and the zombies preoccupied, the group goes off in search of the metahuman.

After almost getting shot, the group finds themselves in the company of “Pa” and his daughter, Violet. “Pa told ya I was weird.” After some investigation, Trinity discovers Violet can create and control the zombies. Slowly, she shows Violet her talent. The group takes Violet back to the school. The End.

Running a PL 6 Mutants game... the setting is that they are among the first mutants to emerge. I have some meta plot worked out.. but mostly Im flying by the seat of my pants.
