I haven't picked up my DS since Shiren the wanderer came out, and I want a good RPG. I've beaten chrono trigger about 10 times, and I'm not really looking to play a remake anyway (unless there's one I have to play)
Looking for epic jrpg kind of game with great atmosphere. Does that exist on the DS yet?

The World Ends With You. Holy crap. It's a little on the action RPG side, but it's awesome with an atmosphere you've never seen before. Everyone's been calling it either the top DS game of the year or near the top, if that tells you anything.
...and I thought of how all those people died, and what a good death that is. That nobody can blame you for it, because everyone else died along with you, and it is the fault of none, save those who did the killing.
DQ 5 is due out Next Month (In PAL but that's moot for the DS) so you might want to hold off till then. From All acounts 5 seems to be one of the best DQ games out of the series (and that's from a series of realy good games)
Do you need to play the first Etrian Oddesy to play the second, or is the second separate?
It's completely separate, aside from the option to import your old guild name and I think one or two completely optional pieces of equipment.
To the OP's point, the remakes of FFIV and DQIV are both excellent and would fit your requirements, though if you've played the originals to death and don't want any remakes I can't put a gun to your head. FFIV DS was specifically retooled for people who loved the original to death, though, and is not only a lot tougher but also tweaked the boss battles to screw with the old classic strategies.

As mentioned above, Etrian Odyssey I and II are both excellent old-school first-person dungeon crawlers, like A Bard's Tale and Wizardry. Make a party from different classes (essentially D&D-esque archetypes like fighter, wizard, healer, etc.) and throw yourself into the fray; it's got deep and flexible character customization with a variety of skills and the ability to have up to 25-30 characters (up to 5 in your active party at any point), plus the game doesn't pull any punches—it's fuckin' hard. I love them, though I haven't finished either one. They're very light on story and characters (all can be pretty much ignored), but you make your own party and the fun is in the adventure adn exploration. The mapmaking on the touch screen is surprisingly engaging, too.
Pokemon is still a great RPG even if OP doesn't like it.
Pokemon Mystery Dungeon is fun if you like roguelikes.
Mario & Luigi games are good though Partners in Time is a little less good than the original.
Rune Factory is an awesome sim/RPG hybrid.
Dragon Quest Monsters: Joker is fantastic in its presentation.
Crystal Chronicles is a lot of fun and also a great looker.
There are a ton of great SRPGs such as FFTA2, Disgaea, Hoshigami, and Rondo of Swords. RoS is a ripoff of Fire Emblem but it's got a unique strategy to it.
Conversely I am a HUGE FFIV fanboy (best in the series!) and I hated the DS remake. Just FYI.
Never played the original FFIV, absolutely loved it on the DS. Hated TWEWY's visual style and horrible control system.

I've always wondered about this game. I'm a huge Suda51 and Grasshopper fanboy, but I never bothered picking this up. Does it have the customary Suda51 weirdness that I have come to expect?
Yeah, the control system isn't clicking for me with TWEWY. The controls on the bottom screen in battle seem a little flaky (sometimes a move won't register when it feels like it should have or I'll attack when I'm trying to move) and the whole controlling both screens at once isn't very intuitive. The fact that my partner switched right when I was starting to feel like I was getting the hang of how to use her isn't helping things either.

Yeah, I think I might just do that next time I return to the game. The story is very interesting, I like the visual and music style, and having such a large number of spells & attacks is fun, but the dual screen battle system seems to requires Geometry Wars 2 levels of concentration to do well at. That is all fine and good when you're playing a shmup that's made to be played in short bursts, but not so good when you're playing an RPG that's many hours long.

Yeah, it's pretty fantastic. I've heard a lot of people complain that you don't have enough control of your character in combat - "I got sick of watching my character fight." - but I didn't find that to be the case at all. The combat is quick anyways, and you're mixing in cool little special attacks the whole time anyway.

I guess the OP's already played Chrono Trigger and Shiren the Wanderer. There are also a great number of story-driven Adventure games, but I guess they're not technically RPGs.
I thought Contact was abysmal. It's quirky and kind of cute, but the absurdly dull, monotonous combat system ruined any enthusiasm the game's ambience can generate. You have to really, really love the premise in order to overlook the game's giant potholes of problems.
The game reminds me of the shitty NES Hylide: Your only main battle options are to run into the enemy to damage it (while it damages you at the same time), or click on a button to heal yourself. The entire game is a battle of attrition: Run into enemies until you run out of healing supplies, go back to town/home base, replenish supplies, rinse and repeat.
I was really hyped for the game before release, which is why I feel so badly burned by the game.
EDIT: Like pretty much every other Grasshopper-related game, you will either love it or hate it with the passion of a thousand suns. Also, IIRC, it's a Grasshopper Manufacture game but Suda51 wasn't really involved at all with the game's development.

i have to toss in my dislike for TWEWY as well. everyone talked it up so much that i had to grab it.. then i was instantly turned off by pretty much everything about it. admittedly i haven't giving it a ton of time to win me over, but i have too many things to play.

It's been a while for me; I played maybe 6-8 hours. Were those the stickers or the other weapon-specific abilities? I just remember running out of those attacks really quickly and being reduced to sitting in attack mode and weathering all the beatings.

PMD is basically kiddy Shiren, and by kiddy I mean stupidly easy. Given that 80% of a rogulike is the sense of satisfaction from beating tricky situations that's kind of a big negative for me.
PMD did do some interesting things, like the team AI settings, but the whole package is just too easy to be worthwhile for me.
Don't forget FF Tactics A2. I realise it's an SRPG and not a JRPG but it's still pretty awesome.
Though he did say he wanted atmosphere, and A2's story and characters are the worst kind of generic garbage.
Still, its gameplay is addictive enough to sustain anyone for a good long time. I spent something like 50 hours on it, even despite my complaints about the writing. It's not a challenging game, mind you; more like a completionist min/maxer's wet dream.

I would say pick up the Golden Sun games for GBA. Easily some of the best rpgs (even more so the second Golden Sun) I've ever played.

Yeah, it's pretty fantastic.
