is it a kind of wood that can't be mimicked with paint or cover patches they sell at the hardware store? because if it's somethign that leaked through, it's in the board now
not if it's not sealed off. if it's the kind of wood that would allow something to be absorbed into it as opposed to just on then the ink is part of the wood. you could sand it but if he's gonna notice the ink stain he'll certainly notice a crater

Repainting might not help anyway even if you could do that. Ink has a habit of seeping through paint from underneath.
You might turn the shelf upside down or put a book over it to hide it. Or you might just have to come clean and say that ink spilled and it was an accident.
