as for small size of ship, i'd note that it's a cutting-edge stealth ship, perfect for nihlus to observe shepard during delicate or covert missions. beyond "oooh shiny tech," normandy was partially designed to be springboard for first human spectre. suggests rationale for caprain on small, use of shepard.
I thought (could be wrong) that Kaiden was promoted to Lt. Cmdr.?
Edit: Besides, it's entirely likely that the chain-o-command has change in at least a couple ways over the last couple hundred years. (My version of "A wizard did it!")
Nah, I think Kaiden is a Lieutenant, not Lt. Commander. If I remember my ranks right, a Lieutenant in the Navy is equivalent to a Captain in the Army. Sheppard is a Commander, or the equivalent of a Lt. Colonel in the Army.
Actually if you want to get picky, Sheppard and Kaiden are Marines, so they should have Marine rankings, which are the same as the Army.
The ranks never really bothered me in my playthroughs. Actually if I remember right, the Navigator on the Normandy was questioning why someone of Captain Anderson's stature was captain of the Normandy before Eden Prime.

As far as I'm aware, in the US at least, the Marine officers have the same rankings as the Army.
It goes something like 2nd Lieutenant, Lieutenant, Captain, Major, Lt. Colonel, Colonel, Brigadier General, Major General, Lt. General, General. Wikipedia seems to support me on this, so please correct me if I'm wrong here.

I am pretty sure Space Command is under the Air Force so yeah they will probably "own the skies" as long as they have planty of chairs in the ships

And paying attention to the actual dialogue will provide enough of an excuse to suspend disbelief in the TO&E of a fictional organisation in a video game.
Navy makes more sense, spaceships are pretty similar to submarines.
But it's more likely that Air force will be involved with getting to outer space, and actualy having a military prsence there.
If anything I'd expect airforce to lead the way, then have a new branch added for fully outerspace operations, with bleed over like the current system has (like how Navy, Marines, and Air Force all have fixed wing aircraft, for example).
Any ways, I'm sure I'll pick my favorite shepard and play through regaurdless of what happened (I really don't rememer what I did with him, it's been so long) and actualy role play through. Then I'll make a new shepard from the "cannon" plot provided at the start of ME2 for those starting fresh with ME2. Probably do one or two play throughs like that.
Now that I brought my 360 out here after R&R I am going to get a savegame ready for ME2, I am thinking of a final savegame that I will pick choices based on how I feel like playing it (the frist two playthroughs will be extreme Ren/Par) The only think is I have make an engineer to unlock AI Hacking, because my original run through was with a Infiltrator and I want to do that again, prolly min/maxing with the "gold" build version but I need to find more synthetics.

That's funny, even in my Paragon run I killed the Rachni Queen. With the Krogan population decimated, I just couldn't risk another Rachni plague on the galaxy. Plus everyone thought they were extinct anyway, so I was just finishing the job that the council originally authorized any way.
I'm the opposite, I can't bring myself on doing Paragon things in most the stuff I see. You just meet so many annoying people that you need to shoot in the face.
I went all Paragon on that Preaching Hanar though, because goddamn me if I'm going to be mean to that incredibly polite floating jellyfish. And I'm always cool towards Garrus and Wrex 'cause they my bros, man.
