The Alliance in general didn't know about River. I think at one point they were ordered to leave her alone because they didn't want her spilling any secrets to people they couldn't just "disappear".

But storywise I'm rooting for Jubal here, Objects in Space was one of the best episodes.

On the basis of the movie, the Operative's ride was an Alliance warship and he was able to mobilize all the Alliance ships in the quadrant for an ambush. From a gameplay perspective, i'd think it odd to give the Alliance faction 5 ships.
Edit: It'd be interesting if Jubal and/or Saffron were stowaways on faction ships, as opposed to having their own.

Then again, DJ is a crazy fucker, so what makes sense and what takes place may not exactly be similar.
