I'm a huge fan of Dragon's Lair in Austin, TX just off of Burnet Road. They have tons of events going on all the time, from RPGA to Minis Painting Classes to 'Ardboyz and of course M:tG, WoW, and Pokemon. They're also great about supporting their local players, and one RPG (Tephra) was developed mostly in the store and then sold on store shelves. The owners of Shadowfist are pretty local as well and the store stocks Shadowfist product for the small but dedicated group that plays there.

They have a ton of 4E books and minis, of course, but they also have massive shelf space for White Wolf. A third(!) bookshelf contains all non-WotC/WW RPGs, from L5R 4th ed. to Savage Worlds, Mutants & Masterminds, and Qin.

They also have a large comic selection, but since they're ~5 minutes from Austin Books & Comics they don't focus on it as much. About half the store is manga/books/comics and the other half is minis/board games/RPGs. They also have a great system for allowing Warhammer and the other games to get along, namely a semi-soundproofed room in the back for RPGs and CCGs and 6-8 tables in the front of the store for Warhammer.
