Invert-Y is silly, I can see it's use in flying games, but in others i guess it's just preference.
I tend to think of it as moving the crosshair, rather than moving my in game head, thus pushing up moves the crosshair up, etc.
You mean, so that down is up, and up is down? That is the best way. Down is more like back anyway, unless you're holding the controller parallel to the screen, so having it make you lean back to look up feels more natural to me.
I even invert the y axis on 3rd person games, given the chance.

In an FPS, the right control stick is basically your head. So if you're pushing it forward, you're tilting your head down. Push it backwards, your tilting it up.

What Sil is trying to say is that if your controller is horizontal, then you're not pushing up or down at all. You are pushing forward and backward. Forward to look down and backward to look up makes more sense and feels more natural if you think of it that way.
