The perspective from Batman is that Superman and Zod appeared on the scene at roughly the same time, yes? So to him, you have these people who come from the same place, admit to coming from there, and most of them tried to destroy the planet while the other one seems to be taking what could be seen as a paternalistic attitude towards humanity, and that just because he's helping people now doesn't mean he's helping them for the right reasons or that he doesn't have some sort of agenda. He could see Kal-el and Zod as two methods to the same end: while Zod wanted to blow everything up and terraform the planet, Superman will bring humanity to heel and make earth a giant protectorate.

He only sees a man who came from the same place and emerged around the same time as a bunch of conquerors, who explicitly answers to no government and has the power to shape the world all by himself, and who seems to have an agenda of taking matters into his own hands. It wouldn't be hard for an interloper like Luthor to give Batman's healthy suspicions a nudge in the wrong direction.
