Incidentally, the last cross-company battle royale I followed (in Wizard Magazine, I think) ended with Thor winning as well. That was decided by reader votes.

I was surprised Thor won too. I'm glad it wasn't Superman, but I wouldn't have bet on Thor. Also, my MVP was Mimic. The stronger his opponents got, the stronger he would've gotten.
I just think Shade has a powerset that's ideal for super-strong brawlers (but maybe not psychics, Doctor Strange, the Vision). Wonder Woman would've been a nice, unexpected victory too. She doesn't get enough credit, nor do female characters as a whole.
Superman would've at least felt appropriate, if cliched.
As for Thor, though, I just don't like him. From all I've ever read of him in Avengers, he's just come off as a one-dimensional character who's only there to beat people up or, in order to emphasize how powerful a villain is, get beaten up.
I like the idea of a god posing as a man, though, or a man with a god inside of him, so maybe his solo issues are interesting. If his return is followed by a solo series that revives the Donald Blake secret identity, I'll check it out.

Though Duck brings up a fine point about Doom... then again, Superman didn't win this either. I would totally be up for helping make a list of villians.
Doom should be considered for exclusion, though maybe he won't be overpowered if we limit him to his standard equipment sans deus ex machina devices such as the thing that outright negated Magneto's abilities. It's not a take over the world contest, and it's not inconceivable that Doom isn't the best straight-out fighter in all universes.
