Yeah, it's always been a one way flow - stuff from the movies effects the TV shows but not vice versa.
This time, the movies couldn't even tell the TV show what was happening, so they are just separate now.
OR
The Kree time travel monolith thingy brought them back to an alt-universe where the Snap never happened.
The only explanation I can think of to explain it, is a little hard to explain, but is based on your latter example. It's unclear if EndGame spoilers are fair game, so I'll just stick it all behind spoilers for safety.
So, I see the only real explanation, is sort of a reverse time branch, of sorts.
And the explanation is, the Agents of SHIELD we've been watching all along, is from the alternate timeline where the "snap" was undone, and two separate timelines have merged, those for who the snap happened, and those for who it didn't. The top line being the MCU, the bottom line being the AOSU.
It's a stupid f'n idea, and if that's what the AoS showrunners are thinking, they're stupid too. But it does give an explanation for HOW it could fit into a timeline, if you don't look at it too hard. But then again, no time travel holds up if you look at it too hard.
Yeah, this is "No really, all of the Legend of Zelda games are part of the same timeline! During this four hour TED talk I will prove..." levels of fan constructed bovine fecal matter :P
B-b-bad Alt-Coulson is thinking with Portals! :P :snap:
May came out of that fight pretty well all things considered.
And how many episodes before Fitz and Simmons actually manage to be in the same place at the right time...
Those 3 losers with OU-Coulson were just lucky she wanted answers, or they would be being autopsied in the lab before the Cavalry clocks out for the day.

It was still pretty dumb:
Sure, May. Go with no backup and unarmed! Forget you have icers if you just have to have them all alive. It's almost like they HAD to get away for some reason!
So the time travel stuff is weird because the rules are different in AoS than they are in Endgame, but it sorta works because essentially last season's time travel puts them in a divergent timeline just prior to the Snap. Thanos does show up as in Infinity War, but something about Graviton and the whole climax there made Infinity War turn out differently in this branch.
The thing that is weird is that they saw evidence that they had time traveled before, which probably shouldn't happen under Endgame rules.
I already don't much care for Leather Daddy Coulson and his crew of snarling cyberpunk-lite murderbabies, but the show still seems pretty well put together, and I like the limited space stuff they've been budgeting, so yeah, let's keep this party train going.
And being severed from the MCU is only a good thing for this show. Let it take its pants off in public and fly.

Daisy & Simmons getting high in an alien casino. Lay off the puff puffs!
Enoch really needs to be more clear about the stakes of the games he gets Fitz into.
Sure, just eat random things you find everyone. Their brightest minds, everyone! It could have been the atmosphere, but let's make everyone brain dead instead...
And as pointed out Enoch is an idiot.
The teleporter ring just magically appeared, but OK. He knew exactly where to appear too, somehow. Again, no reason for this. Have them zero in on Enoch, come up from behind.
Just get the gang back together, already.

Huh. Parasitic alien bats that turn people into crystalline explosive zombies... Face-huggers meets 'Metal Gear: Survive'.
I had completely forgotten that Deke was even still alive/around.
I'm still none the wiser as to NotCoulson's motive(s), though it looks like the next episode might have some of that necessary exposition.
How is not telling Deke about Fitz not the Director of SHIELD's call?
Anyway, figured out where the current season of AoS fits in with the MCU timeline. Spoilers for Endgame.
They're in the timeline branch that Thanos came from before he was snapped.
They can't be. The New York battle between Strange, Stark, Parker and the forces of Thanos was taking place during the final episodes of season 5. So Thanos was very much alive and kicking in 2018.
Were they though? All we got was "some weird stuff was happening in New York".
That can mean almost literally anything.
Their screen had the big circular teleport things that Thanos bought from Darkseid. The alien council said Thanos was invading and the aliens just wanted to get as many resources as they could before Thanos destroyed the place.
OK, finally got all caught up. Good and meh, but still worth watching.
But how has Gregg's new character not been dubbed Faux-lson yet?

That episode was a mix of silly and horrifying. Random thoughts:
New doctor's going to need some better precautionary measures!
Of course Deke would become a tech bro. Side note: Deke's girlfriend, Sequoia, is played by Maurissa Tancharoen, one of the show creators/writers.
Mac's look of disgust when he saw Deke's Framework Daisy was pretty good. I imagine they have that big guy captured now, so once they get back to base they might be able to wring out an explanation from him.
I had a feeling back in an earlier episode when they recovered a video from Walled Guy that shows not-Coulson saying something along the lines of "well, that's it. Fall back. Time to get out of here while we still can" that they'd turn out to not be the real antagonists.
How many episodes until we get FitzSimmons, Daisy, Piper, and Davis back on Earth?
The entire Yoyo subplot was infuriating. Everything about it could have been solved by super speed. I don't know how she can watch that shit go down without reacting in any way until it's too late.

I had no idea that was Tancharoen. That's neat.
Re: the end of the episode
I was actually not expecting them to kill off Agent Boyfriend just yet. Even right at the end when his forearm, uh...detached, I thought for just a second "How is THAT gonna heal?" I was legit a little sad at the outcome.

Yeah, I figured that
when he first got the thing down his throat, he'd be "OK", if just a zombie for a while. The dude killed at the bus depot was apparently still walking around fine.
But then I am also not taking into account that the bus depot guy had not been pursued/found out until moments before not-Coulson stabbed him. Keller "activated" very rapidly, probably because of the doc trying to sedate him.
So there was one thing I noticed that seemed to be an interesting nod from Deke with regards to his past with shield; his girlfriend looks so much like May. Younger, more bubbly and colorful but I can totes see a resemblance between the two actresses.

Yeah, the whole time in the lab I was thinking to myself, did they forget one of these characters is a speedster?

Hated that Enoch used false gambling logic at rhe casino and won. It doesn't matter if a number hasnt come up in X spins in roulette, each spin is an individual events and thus the odds for a number is no more or less likely to come up due to past results. Really bugged me him being a computer and all.
Binged 3 episodes tonight not sure how I'm feeling about the season .

Well, it would work if the game was designed that way. Which would make it one of the stupidest gambling machines ever, but hey. Not like you need to be a supergenius to count how long it's been since a game won.

He was in love with Daisy, not May.
Oh I know, but the fact remains there is an uncanny resemblance between them

The bit after was even worse when it was attacking Disposable Love Interest and just right there in his mouth where she would of had an easy attempt at trying to grab it.

And yeah, at this point I've completely divorced the show from Infinity War/Endgame in my mind. I see no point in trying to fit it in.
I'm glad they found a way for Clark Gregg to come back. Even though he's playing a different character, it's good to have him in the show.
...Well, you said the first place.
Plus what they're doing now, despite it being a shade of Ward, probably opens up more avenues for writing.

Also, they thought last season was their last and they wrote the finale as a 'series finale' just in case. The renewal came extremely late.
